Um, what about Solid Snake and Sonic in SSBB, Smash Bros. was established as a Nintendo only thing, and was very much based on Ninty-homage. They had nothing to do with the established premise, were added anyway, and the fans LOVED IT. Your last point is rendered moot. If Square-Enix came out with a home console version of Dissidia, inculded every single FF character you could ever want in it (+50-100 characters) and ONLY THEN added ONLY SORA would you be okay with that?
