As far as Capcom directing this to generate contreversy, I've heard differant things, among them that there are internal issues over the whole matter because the way they contracted it out they lost a lot of creative control over the property. One point raised was that when Dante, who is a distinctive character who has appeared in several other properties, make an apperance in "Marvel Vs. Capcom 3" his default appearance was the one people are familiar with and prefer, which does seem to show that they haven't exactly been jumping behind supporting the new artwork. Companies rarely air their dirty laundary or give a straight answer about anything.
See, a company wants to generate conversation in a positive direction, the re-designs of Dante have not been doing that, and the character himself was doing fine as he was. What your seeing now with the character is exactly the kind of thing a company generally does not want to happen with a character.

Also when Ninja Theory kept changing details about the plot around it made me think they were desperately trying to convince fans not to hate it before it came out.
More than likely that's exactly the reason. They didn't anticipate so much hate for the debut of New Dante and did what they could to cover their ass and state it as a Prequel and when that didn't work they declared it an alternate universe finally so that it would keep all the old and new fans happy with Dante's redesign seeing as the REAL Dante is still around.
