Sounds like what you would like are the Shin Megami Tensei games, let take SMT IV as an example.
-Battle transitions are lightning fast
-Attack animations are short and sweet
-No overly long attack animations (longest I saw was bout 4 seconds)
-Simply attacking will kill you, you are awarded more turns if you exploit the enemies weaknesses while protecting your own)
-Story is dark and while it takes a while to get rolling, it hooks you in later on.
-Plenty of challenging bosses and quests with various rewards.
-Build your character as a gunner/fighter/mage and leveling up is rewarding as you get app points and access to new allies.
-Demon fusion allows limitless possibilities for making teams, if you are clever, you can fuse a team with no weaknesses.
I suggest you take a look at SMT: Nocturne (PS2) SMT: Strange Journey (DS) SMT IV (3DS) and there are a multitude of spin-offs, like the Devil Survivor and Persona series, each with different themes and slightly different combat based around the same formula. The games have you carefully managing your teams and if you don't play smart (i.e, just pressing attack) will get you killed.
