I used to be freaked out by scary games and movies, but I figured out a way to get over it. Try it if you like, see if it works. Basically, you analyse every aspect of it. I've done it enough that I can do it almost subconsciously.
You deliberately listen to the music to see if it's trying to lull you into a false sense of security. You examine the setting, trying to find the dark corner where something scary will pop out. You watch the way the camera's moving, observing angles and what's in frame. It also helps to know the tropes of horror, so when something's coming it's easier to pick.
It doesn't work 100%, you'll probably still be scared, but it won't really be quite as scary as it would be otherwise.
Funny story, though. One night one of my friends was playing Doom with the lights down, of course. Myself and another friend waited for him to get to a scary bit and then started whispering 'i know a song that'll get on your nerves' in his ear. For an entirely non-freaky song, it freaked him out to no end.
