The lack of Mario and Luigi Partners in Time and Bowser's Inside Story in this thread leaves me sad and wounded so I shall chime in with those gems. I've always loved the Mario and Luigi series but between those two I have to go with Partners in Time being my favorite.

Honorable mentions go to:

While I fully agree that B/W or B/W2 are the BEST ds games, HG/SS are certainly my favourite because maximum nostalgia combined with personal second favourite games (after 5th gen).

These are closely followed by TWEWY, Layton series, PW series, Chrono trigger, Mario kart, Phantom Hourglass...

Too many good DS games to remember =/

Oh, and I hear Radiant Historia is a thing I would be interested in? I shall have to check that out.

Hard for me to choose but I might go with Radiant Historia. It felt like a throwback to SNES JRPGs. The time travel and dual timeline thing was pretty awesome. I was hooked to that game from start to finish.

Dragon Quest IX is probably the closest runner up. I also loved the remakes of DQ4, 5, and 6.

What is your favorite and why?
Elite Beat Agents takes my number 1 spot. I don't even have to think about it. Super fun gameplay, an admittedly cheesy soundtrack, but still. Pop hits that I barely cared about mixed with a couple of actual gems and fun gameplay that still hasn't gotten old. What's not to love?

Runner up goes to every Kirby game on the DS. Gotta love that adorable pink puffball.

Whoop not ninja'd!

Moero! Nekketsu Rhythm Damashii: Osu! Tatakae! Ouendan 2 for sheer mind = blown hilarity. I've typed this before but I'll happily do it again..

Rhythm action game with a manic J-pop/rock soundtrack and a bonkers set of encounters in each level. Yes - that is actually the Ouendan squad appearing in a boy's dream, cheering him on to get over his bed-wetting habit; manifested in Mario/Luigi knock-offs fixing the plumbing and a giant Sumo wrestler holding back a dam. See also the final encounter, where the squads cheer the entire world on to creating so much awesome good vibes and positive feeling around the planet it re-ignites the sun and averts a modern ice age. I defy anyone to play this game and not get super stoked.

Plus gameplay that's simple and easy to pick up but still gets blisteringly difficult by the end with mirrored and disappearing hit markers to keep track of.

EDIT: Honourable mentions to Mario & Luigi: Partners in Time (thanks Nero) and the humble Picross DS. Yeah I said it.

Although opinions and all that. Personally I enjoyed TWEWY but couldn't get so into I'd label it my favourite on the system.

Yes. So much this. Ace Attorney has bigger highs and bigger lows, Ghost Trick is more compact and solid mystery and story.
Also I really like playing as a ghost, it really was like someone going through the checklist of stuff I want in video-games. (Well, it could have had lesbians and dinosaurs, so it's not COMPLETELY perfect, I guess.)
Also that ending hit me on a very personal emotional level.

But that's what made it so excellent. It grabbed me, made me care about the characters, and ultimately left me blubbering like a baby. All the while giving me a solid series of puzzles to tease my mind.
I've only played the first Layton game. I liked the art-style, but the plot was predictable, and the puzzles too easy (and I made a point of not using the hints). How do the sequels compare?

Also Pokemon, obviously.

Exactly this. Unwound Future (or whatever they called over here) is my favorite game for DS purely because I had never cried at a video game before. But as there as so many excellent games for the system I have some other categories to fill, but I'll only be counting original games [small](none of those naughty remakes)[/small]*ahem*:

Best Multiplayer: Metroid Prime Hunters

Best Adventure Game: Phantom Hourglass

Best Downloadable: Dragon Quest Wars

Most Addictive: Animal Crossing

Most Played: Dragon Quest 9

Errr.. yeah that's about it.

Really I'm the only one who thought Elite Beat Agents was freaking amazing!? This along with the original trilogy of Phoenix Wright games as well as pokemon Soul Silver were absolute awesomess.

Shin Megami Tensei: Strange Journey by a country mile. I haven't played the Devil Survivor games yet, though, so we'll see!

The DS has an incredible library, though. Between it and the growing 3DS library I don't think I'll need to touch another system for a while!

WOW... trying to condensce a "top X" list of the best NDS games is quite a feat, it has an absolutely impressive library, but I can definitely pick my Top 3, the ones I played and enjoyed the most.

Contra 4: To date, I haven't found a better 2D shooting sidescroller than this and I'm a huge fan of the Metal Slug series and Super Contra. 100% made of pure awesomeness.

Mario & Luigi: Bowser's Inside Story: Absolutely the best Mario RPG game ever made. Bowser himself completely steals the show and it's hilarious as hell.

Shin Megami Tensei: Strange Journey: My very first SMT game and I was absolutely addicted to this, pretty much Pokémon on steroids with an awesome story, also it kinda reminded me of Digimon, but without the whiny stupid children.

Honorable Mention:
Orcs & Elves: This game looks like shit and It doesn't have music (not much). But this is kinda like a guilty pleasure to me, although it's a very short game (can be finished under 3 to 4 hours) and the story kinda sucks... I found this game to be a ton of fun, I even finished it like 4 times now.

No, sorry - Tizzy ninja'd you on EBA and I kind of did with Ouendan. Doesn't make it any less of a great game though.

There are still a few I need to get, but here's what I think (at time of posting):

#1 Ghost Trick: fantastic premise and story by the geniuses from the Ace Attorney series.
#2 Solatrobo: simplistic yet satisfying gameplay with music worthy of Cyber Connect.
#3 Chrono Trigger: not only one of the best RPGs originaly on a console I missed, but it might be one of the best of all time.
#4 Ace Attorney Trials and Tribulations: ending the Phonix Wright trillogy with some of the best nd most labyrinthine cases yet.
#5 Castlevania Portrit of Ruin: yeah it's the campiest of the three but that's why I like it, plus the whip is back.

NDS did have an impressive library (not counting the GBA library for the NDS original/lite!). My favorite games include:

Castlevania: Dawn of Sorrow - didn't play Order, but i did buy Portrait, and Dawn was better but the Castlevanias are big, highly detailed with a large choice in weapons and enemies to steal their powers and powerful bosses to use them against.
Tetris DS - tetris plus NES references that advance as you play. fucking awesome.
FFTA2 - so many missions, so many characters to level and jobs to upgrade and the law system keeps up the need for diversity

honorable mentions
FF III and IV - simpler but fun, job system in the first, character arc in the latter
NSMB - love the mega mushroom!
Metroid Prime Hunters - FPS with mouse-like control + handcramps
Mega Man Zero Collection - hard as nails action + remappable controls

Trace Memory was really good, and so were the Mario & Luigi games... I'm having trouble coming up with a favourite.
I my DS when I was 10, (Yeesh, nine years ago?) and after that I went through games like most people go through theatre popcorn. It wasn't that fast at first of course, but once the games started hitting bargain shelves, I probably had a new game once every two weeks or so.
As you can imagine, I have a lot of DS games, but no one stands out as a favourite. I love many of them, and there are a lot of good memories tied up in those old machines, but I don't think I could choose a favourite among them.

I guess I'll try to pick a "Personal Best", which I guess would be Shantae: Risky's Revenge.
...But then again there's Cave Story...

The World Ends With You is my personal favourite. TWEWY was a defining game in the system's library. It took full advantage of the DS, cleverly utilizing the two screens and touch controls to create a gameplay experience that was exclusive to the system.
