Age of Mythology is my all time favourite RTS.
I was originally going to say that it would be a hard choice, that Rise of Nations, Rise of Legends, Empire Earth, Medieval II Total War, Shogun II Total War, Sins of a Solar Empire, Starcraft 2 and so many other games that I like made it an impossible choice and I like them all equally for different reasons.
Then you reminded me of this gem and I concur. Age of Mythology is the best RTS ever made, especially with the Titan's expansion. Fun, alright story campaign, interesting units and mechanics, looks decent even today [Though it is starting to age a bit =/], and it allows you to call on the power of the gods to destroy your enemies.
Yep, I love this game.

I can count the number of RTS games I've played on one hand: Halo Wars, Civilization Revolution and, Starcraft. Take a wild guess which one I liked more! Here's a hint...wait no, all three have been on consoles...Starcraft wins by the way. I would play on my own, gimp the computer and, nuke the map. I really need to grab a copy of X-Com...I still haven't played it and really need to fix that.

Lord of the Rings: Battle for Middle Earth! Such a great game even if you aren't a huge fan of the franchise. Failing that FTW, because a full army of horsemen could beat anything else easily, not matter what size the enemy was.

Knights of Honor- RTS game that's very deep, a little slower than most RTS but offers great diplomatic and trading mechanics, along with real time battles, around 100 kingdoms to choose from and has a wonderful soundtrack to boot.
Oh, and the graphics are reminiscent of Age of Empires, and that's a good thing.

Warcraft 3 is amazing and everyone should play it. Good characters, good story, solid game play and a great map editor that is still keeping the online servers up and running. Even if 80% are empty clan hosting bots.

I have no idea what is my favourite. It will either be out of Starcraft: Broodwar, Red Alert 2: Yuri's Revenge, Command & Conquer Generals: Zero Hour or Total Annihilation. The best defense towers are in the original C&C though, anyone remember the Obelisk of Light?

Mine has to be Dune2000. At the time I was also reading the Dune series, so yeah. Best experience in a RTS for me has to be that one

Dawn of War: Dark Crusade.

I wanted to like DoW2 but they took away bases so I couldn't care less about it.

C&C, C&C Red Alert and Warcraft 2 & 3 all go without saying.

Warzone 2100 with all those insane upgrades was just an amazing game to play in skirmish mode.

C&C 1 was good too...1 unit start with crates on and then turn the frame limiter off and watch the map turn into crates...then it's time to test your luck. I've had some pretty ridiculous armies but also died to bomb in a box without doing anything.

I'm going to add Halo wars aswell because it is a very different kind of RTS (to the usual PC ported rubbish that barely works with a control pad) and actually works very well.

I refuse to play RTS games competitively though because the game is won in the first 2 minutes and the 3 hours after that is just a waste of time if you fuck it up.

Since they don't have to be StarCraft type RTS games, my favorite of all time has to be the Myth games (excluding the awful 3rd one), so Myth: The Fallen Lords and Myth 2: Soulblighter

Seriously, those games were so far ahead of their time when they came out, and they're still a blast to play to this day.

But for more conventional RTS ganes, so far nothing has beat the original Dawn of War for me.

I've only ever played three using the loosest of definitions for RTS. One was Starcraft 2, and the other two were much worst and went unfinished. So mine's Starcraft 2 by default, even if the Terran campaign was painful at times. However, seeing this thread makes me want to try some others.

Starcraft II. it was the first game that got me into real time strategy and how I sadly joined that big mass of people..it's fun, great to learn, and addicting once you get it.
