It amazes me how Shoji Meguro manages to use one motive in different songs and still make every freaking song unique.

Hard to say, so many good candidates - Halo, Zelda, Elder Scrolls, Mass Effect, Fable, etc. If I had to pick one, I guess I'd go for Ballad of the Goddess from Skyward Sword.

I also like the Deus Ex main title theme, but my favourite one is the song that plays while you are in Hong Kong. It really fit well with the level. I used to like just walking around the Hong Kong marketplace with this song playing.

I use the Chocobo theme from Final Fantasy (one of the older versions) for the alarm on my phone. Loud enough to wake me up but a nice enough tune to not annoy the hell out of me either.

I am not sure if it is the theme song but it was used in the first HL2 trailer I saw. Honestly It might as well be since it pretty much sums up the series. Big in scale, small in detail.

And yeah, after playing Golden and Arena, it's hard to go back to old Chie. I really enjoy how they made her character much more perky. As for Teddie's new VA, well, he does a freaking excellent job.

The theme for Metroid Prime sooooo much. It's not just that the song is incredible, but that it feels alien/organic/futuristic and sets the mood for the game so well.

I love that one, but I also loved the one for Echoes, so since you got in with Prime, I'll go with Prime 2!
