Easy.

Prince of Persia vs. Altair (you'd have people fighting on the walls and everything... Damned if that wouldn't be cool.)

Sephiroth vs. Master Chief (I really just like watching the green bastard die.)

Grunt vs. a GLADos turret

Tonberry vs. a pair of Hunters

Cactaur vs. Sonic

Dante vs. the girl from Heavenly Sword. (This one would be particularly cool in my opinion.)

Well, the Master Chief is actually biological in his entirety- he's not actually trapped in the armor, if you look at the books. He's taken it off before and everything...

His armor, on the other hand, is entirely mechanical, meaning Gordon could pick that up and toss MC around like a ragdoll inside. After that, he'd probably drag the bloody corpse out, open up the armor, clean it out, then take it for himself. Combined with his current armor, he'd be untouchable.

Zero vs. Yoda. Yeah, my boy Zero would probably lose, but I bet he'd make a heck of a show first.
Heck, I'd love to see Zero versus ANY Jedi... maybe Obi-Wan would make for a more interesting fight, with his highly defensive Soresu style.
Ooh! How about X vs. Samus Aran?

Well, how powered up are they? Does X have all the boss weapons/any of his superoverpowered cheat armors? If he has the cheat armors, then he wins against EVERYTHING automatically. Infinite invincibility>You.
If not, my money's on Samus Aran. She could just use the grapple beam and toss him onto a tiny spike somewhere, and he'd violently explode because of his very extreme allergy to spikes.

As for Zero versus Jedi, it depends on the Jedi.

Obi-Wan? Imma say Zero, but very barely.

Mace Windu? Okay, bear with me here, because I'm taking things to a whole new level of geeky.
Mace Windu was more or less darkside by the time he died, not only did he use the force to crush the ribcage of a sentient, living being (to be specific, General Grievous), he reasons exactly like a lord of the Sith as to why it is okay to kill...well...a lord of the Sith.
What do we call it when a Jedi does what a Sith does, for the exact same reason?
Fallen Jedi, that's what.
While most Jedi would NOT use the force to crush Zero, believing him to be a cyborg or human in armor similar to Grievous, Mace Windu would have no problems with using the force to crush Zero's skull like an empty soda can.
