Well, that'd make her relationship a factor, not her orientation.
They could go with the angle that the only apparent immunity source is engaged in a relationship that won't have kids to pass the genes on (given the collapse of science and infrastructure in the setting, obviously there's ways around that in actual society). Lot of ways to make some big missteps with that one though.

Ellie isn't genetically immune, it's a freak mutation in that particular cordyceps infection that makes her immune.

A fact that is known to uh, Joel? within the universe. Maybe a couple of people he didn't take out in his murder spree. The Fireflies didn't even seem to have a concrete theory as to why the fungus was mutated and only in one instance.

Its a pretty easy narrative to write. Cult (not exactly known for their keeping of scientific study and detail) sees immune savior for humanity derelicting their savior duty by all appearances, attacks and murders (or drives off) off the love interest. Of course, that turns the game into an sledgehammer level metaphor about religion vs homosexuality, and has a distinctly dark tone in terms of what their potential plan would be (although that impication already existed with the cannibal crew in the first one)

Maybe, but I don't think they'd be trying to kill her then. So either they don't know, or they don't care.

Yes, maybe the cult is going to be crazy sexist - religion and sexism go hand-in-hand like an apple pie on your junk - but I hope the writers for the series are going to do better than 'kill the lover to motivate the protagonist'.

Seems like a waste of time and the use of an overused trope.

I'm being purely hypothetical really. I'm not even sure I've seen the full trailer. The first game got by on its character work and impressive acting to prop up its dull as dishwater setting and standard TPSSPP gameplay, and I've seen neough movies to doubt they can do two in a row on that merit.

It wouldn't really be from a religious mindset, but more of an extreme objectivist one, I guess, seeing as logically (though of course not ethically) it would make sense to only keep the people alive who are willing to procreate in a world where humanity is kinda going extinct. But then, that's only if my theory turns out to be correct, which it most likely won't.

Also, about the love interest dying... As much as Naughty Dog might adhire to some tropes, there's also times where they actively avoid it. We'll have to see. And from what I've heard, the game will apparently switch between the past and present at various points, so even if it might've already happened, we won't know what until way later in the game.
