*snip* Maybe in that scene he's having a nightmare of Pepper in danger, which inadvertently wakes up the suit to "save" her.

I already posted here saying I thought it had something to do with him dreaming, I think you hit the nail on the head. That's a perfect scenario for the suit to go crazy, and do something scary, but for it not to be as serious a problem as it could be considering, and for it not to actually hurt anyone. It also should create tension between them, so bonus drama there.
