Twin Emps in AQ40 in WOW, chaining greater heal for 40 mins or so was such good fun -.- and The council in Black Temple...dear god just make it end.

As mentioned, some FF bosses can take REDICULOUS amounts of time...I recall the strategy for one boss in 12 was 'set up your gambits like this, go to sleep, wake up next morning, finish battle' or some such nonsense...

As for one I personally remember, Luca Blight from Suikoden 2, when you're not over-leveled. It's a good hour, starting from the prep for the battle to the three sub-fights with him through the dialog, cut scene-ishes and the final duel. And it's totally epic.

I just had the idea to make a game in which the whole thing WAS the final boss fight. I'm picturing a space station that the player navigates finding power-ups and chasing his nemesis, and the fighting destroys sections, which the boss then uses to assemble a big robot suit or something. Kind of like Shadow of the Colossus.
Opening scene: The doors to the loading dock are blasted open, our battle-scarred protagonist limps through the smoke and sparks, weapon at the ready. Final boss sits at the controls, lounging as if on a throne and smiling, the helmet to his combat suit under his arm.
Hero: "There's nowhere left to run, Final! All your soldiers are gone, and this time you'll brought down!"
Final: "All this time you think you've been in my way? My dear friend, I wouldn't have made it this far without you! And now we've only reached the beginning!"
Exposition of the story could be built through communication between the two characters, and if the player gets a GAME OVER, maybe they get treated to some flashbacks to flesh out the story more. So instead of death, the protagonist just passes out and loses some of the upgrades the player has collected.

Man, why am I just writing this for a forum thread?

There is really no reason to try, the AI become terrible and it turns to just you plugging them, same with the varterel (seriously, these names) on witch hunt.

Rayman 2; I didn't realize you could shoot the boss while he was down. He always takes a tiny bit of damage when you drop him in the lava, so I figured to just keep doing that. Took a verrrry long time.

Kinda of a old game but the last boss in Steel empire everytime you think you got it it changes forms and each form shots more bullets than the last

In Dark Cloud (1), I had broken all my weapons on the boss in the Divine Beast Cave. So I used Xiao's broken Slingshot, just shooting the boss for literally HOURS! It was 1 damage each hit, so you can imagine.

Same situation for the Ice Queen later in Dark Cloud, but instead I used a large amount of bombs.

EDIT: This was way back when I was like ten. I had no clue how to play RPG's well.

The secret to defeating the boss at the end of Metroid Prime: Hunters was hidden in a collection of invisible messages scattered at random locations throughout the game. These messages are only visible while you are looking directly at them with the scan visor. While you are using the scan visor, you cannot shoot.

Due to this, I missed the vast majority of these messages and once I reached the final boss it took me a very long time to work out what the fuck I was supposed to be doing. And I mean a very long time.

Of the ones I've fought? Probably any of the Planes of Power gods in that timesink of a game called Everquest. Setting up a raid to take one down could take HOURS, and thats assuming everything goes right. If things go wrong, then it can take long into the night.

is an awesome idea. I'm thinking maybe Pokémon-esque 'I level up, my rival levels up' type things, changing gameplay mechanics based on location...

OT: err... probably... Any of the bonus bosses in any FF game - actually, include Kingdom Hearts in that as well, while I know the Olympus tournaments aren't boss fights in themselves, the Hades Cup in KHII (I think, haven't played it for a while) took hours and was basically a few mook fights followed by a boss, rinse and repeat for 50 levels... Oh, and I decided once to see how long I could survive at low level against Lu Bu at Hu Lao in DW4, without trying to kill him, and managed to stay alive for about 45 minutes before he raised my limp body on his halberd.

Oh I wouldn't say there is no reason, you get a shiney achievement for your trouble (at least that's why I did it) [/sarcasm]. However I would never do Ammgarak on nightmare again, it took me about an hour and most of my stock of health potions to kill the Harvester.

The Varteral was easy though, even on nightmare it only took me 5-10 mins to kill.

OT: I guess I will go with Old King Allant from Demon's Souls. I barely did any damage with my bow or my weapons...I am glad I had a shitload of arrows and healing items. That was the longest 30 minutes of my life.
