The Decisive Battle, from Final Fantasy VI, is my favorite boss battle theme of all time. Note, not necessarily the best song ever to be played while fighting a boss, but my favorite song that generally plays when facing a boss in the game. This song is freaking epic. I am constantly disappointed that the only remixes I see are hardcore rock; they're awesome, sure, but I would love little more than to hear this song performed by an orchestra, or even just rendered with better software instruments. So epic.

MGS4's final battle is pretty hit or miss with a lot of people, but I loved how (SPOILERS) Snake and Liquid were the last remnants of conflict after the AIs went down, and their whole lives fighting each other flashed by as they had the final battle. Maybe that was a bit melodramatic of me, but if you were invested in those characters, hearing the music from the whole series play over the final fight was the perfect finishing touch. Apologies in advance, I do not know how to embed videos.

Digitial Devil Saga. The boss fight against the Demi-Fiend/Hitoshura. A pumping electric track that gets your blood flowing. Possibly the hardest boss fight in any Mega Ten game. (Any one who has played these games knows excatly how bad that is. He WILL auto kill you if you don't have exactly the right set up.

The Hero/Anti Hero of Shin Megami Tensei Nocturne and the scariest thing about him, is that despite the fact that he is the hardest boss fight in the entire series this is just that games normal boss music. Not only was the music in that game so awesome it became a boss fight track, your fully levelled and grinded up and is nothing more then a Random encounter to him.

Heck, he might be one of the hardest bosses ever in any rpg.
