Don't you love how FFIV and FFVI had some of the most unique and memorable characters/stories?
Yes, it's back when Sakaguchi was actually overseeing the crafting of the story and not just producing. I'm a firm believer that there should have been a rule that you had to play through both Final Fantasy IV & VI in order to unlock the ability to play anything past then. I think the entire community would have a different view of things if that were the case.
Sadly rules like that can't be enforced but I try my hardest to get people to play them. When a few of my friends wanted to get in to Final Fantasy I started them off with IV.
This is why I was so glad to see FFII (IV) come on to virtual console on the 9th, I'm hoping people who missed out on it get a chance to play it.

I've only played FF7 and 8, but here goes.

Most favourite:

Zell (8)
Irvine (8)
Squall (8)
Barrett (7)

Least favourite:

Selphie (8)
Quistis (8)
Rinoa (8)

The women were deadweight to me. I preferred the guys due to aesthetics and weaponry.

Plus, Zell was hilarious.

Well, I'm going to throw out some names that haven't been mentioned yet, surprisingly.

Best:

Shadow (FFVI) Mysterious and abrasive, but grateful to you for your help. With an interesting backstory if you take the time to find it. And equip him with a Genji Glove and an Offering and you've got eight attacks every few seconds. Plus he's a fucking [i/]ninja[/i]

GoGo (FFVI) I could combine the useful skills of Sabin and Edgar into one solitary badass. What's not to love?

Sazh (FFXIII) It's been said a million times, but this guy entertains the hell out of me.

Amarant (FFIX) High attack power and monk support skills that heal the whole party and revive team members with no cost. Plus he's just damn cool.

Reis (FFT) Highest magic potential in the game and an interesting intertwining story with Beowulf.

Worst:

Quistis (FFVIII) Low stats and her limit wasn't all that useful.

Rafa/Malak (FFT) Unique skills not useful in the slightest. There are much better characters to develop.

Yuffie (FFVII) I like her early limit breaks, but her final is only a one hit. This severely limits her damage potential.

I've only played VIII and XII, but...

Like:
Squall - I don't know why everyone hated his personality. I thought he had good character development.

Zell - He was good for jokes.

Dislike:
Vaan - I actually hate him.

Selphie - Other than the awesome fact that she was crazy (the first thing she thought when we told her about a plan was ROCKET LAUNCHERS!), she was just annoying. I hated her train song.

I technically beat you to it by cheating and mentioning the entire cast of Final Fantasy VI. That game is just oozing perfection in character design and development.

I don't like *Puts on flame suit* FF

The turn based combat system never really did it for me so I ended up playing Kingdom Hearts and liked that much better
I suggest crisis core to you my good man.
Also, I always had Selphie in FF8.

Loved:

Basch - framed and hated by almost everyone, but never complains and still always does the right thing. One righteous dude.

Tellah - Stubborn, vengeful and crotchety, but also a loving and devoted father. I wish there were more characters like this. Tellah actually has many qualities of a villain, but he happens to have the same enemy as Cecil and company.

Liked:

Chaos - Sephiroth can suck it, Chaos is the defintive bad guy of Final Fantasy as far as I'm concered.

Cait Sith/Reeve - actually I'm not exactly sure what I like so much abou this character, but he's definately my favourite from VII.

Cid (FF12) - My favourite Cid, and one of the more interesting villains of FF.

HATED, LOATHED, and DESPISED:

Penelo, Vaan. that is all.

There are many more characters that I like, these are just the ones that stood out for me.

Most:
Zidane (IX) finally a main character who is not a whiny emo *****
Auron (X) A big sword a jug of booze, the only equipment you really need to save the world
Locke (VI) he's not a thief, he's a treasure hunter
Kefka (VI) probably the best villain ever: A psychotic clown bent on a nihilistic world domination plan

Least:
Rikku (X) so incredibly annoying
Cloud and Sephiroth (VII) just get over it already
Yuna (X) suffers from having the personality of cardboard

KEFKA KEFKA KEFKA!!!

my most favorite bad guy in any game. why? omnicidal maniac. 'nuff said. ooo, Kuja too.

my favorite character is probably. . . Shadow from VI? Or maybe Setzer? they both had a pretty neat backstory. and Cecil from IV was very likeable.

I actually enjoyed Cloud in VII too. . . when he was in his "let's mosey!" mood, he was awesome. . . but then advent children ruined him :'(

Least Favorite was Tidus. I want to poke spiky hot spiky things into his face. Or his voice. Runner up, by a MILE, though, was either Vaan or Hope.

What is it about the recent games and whiny effeminate twats as protagonists?

FAVORITE CHARAS:

Rydia from 4 -- Cute AND a summoner. Need I say more?

Cid from 7 -- Looks cool, cusses, his music is great. Kinda wish he'd lose the cigs because I don't smoke, but whatever.

Quina from 9 -- So what if he (I'm guessing it's a he) looks goofy? He's one of the best blue mages in the FF franchise. That Limit Glove spell was awesome. And you could learn it early in the game. (Just remember, it works only when Quina's down to 1 HP. But when it works, it PWNS.)

Paine from 10-2 -- She just looked cool, and her attitude was a good contrast to that of Yuna and Rikku. I guess I can kinda relate to Paine's attitude a little bit. Oh yeah, she looked cool AND scary with her Full Throttle Special Dressphere.

Basch from 12 -- The guy EXUDES badass, pure and simple. His Mist attacks looked sweet too. (But for the record, to this day, I STILL can't believe his English voice actor portrayed Bloo from the cartoon "Foster's Home for Imaginary Friends"...)

LEAST FAVORITE CHARAS:

Edward from 4 -- Whiny, worthless, has to hide. 'Nuff said.

Palom from 4 -- Arrogant jerkoff... I'm glad his sister Porom is there to bash him on the head.

Cait Sith from 7 -- Come on, did anyone really use that guy?

Steiner from 9 -- I didn't like how he looked, I didn't find his Trance power very useful, and the guy had his head up his ass half the time.

Wakka from 10 -- Wakka had his head up his ass too...

Most:
Squall (VIII) - his character really seemed to develop the further into the story you get. Plus, he's awkward and introverted, which is a lot how I was when VIII first came out.

Also, Auron (X) - he's basically a zombie Batman with a sword.

Least:
Irvine (VIII) - uninteresting
That Knight Guy from XI - idiot.
You know what? The ENTIRE cast of XII.

well, decided to skip the 3 pages of comments and directly post mines, about top threes...(only played FF, 4, 5, 6, barely 7, 10, 10-2, not much 12 and barely 13.. only finished 10 so far)

Edit: read a little more and decided to had a most and least from each game I think I played enough to have one.
FF4
Most:
Kain and Rydia, Kain's a dragoon (even if he "betrayed" you...) Rydia have a good theme song and summon stuff.

Least:
The dark elf... just because it prevented me from continuing my game 6 years ago because I didn't knew black chocobos can fly.

FF5:
Most:Galuf, his beard
Least:.. can't think of anyone

FF6
Most:
Setzer, fight with cards, and have a trench coat thing

Least:
Kefka, not a bad character, he's evil, simple as that, can't like someone who poison an entire town.

FF10:
Most:
Auron and Yuna, first is badass, second summon Ifrit and others, trained them enough that Auron nearly never missed anything, and Yuna almost killed anything with "attack"

Least:
Seymour and Rikku... that fight on Mt.Gagazet... made me hate him with passion, and for Rikku, not sure why, just... meh.

FF10-2:
... nothing to ad here since Yuna can't summon stuff anymore

FF12:
Most:
Balthier, pretty much the more likable character from 12.

Least:
Vann and Penelo, lame main character, Rikku's clone

Final Fantasy 7:

If I want to beat the game and have fun with it: Vincent and Red 13. (Makes the game too easy, though. Maybe that's just me.)
If I want to take on the Weapons: Barrett and Yuffie (I know people don't like her, but her blood...something attack [it's been a while since I played] is great against emerald.)

I dislike Tifa and Aerith, simply because Tifa's limit break throws chance in there (don't like cait sith either, but that's a given) and Aerith is gone halfway through. In RPGs its bad form to force you to switch up characters after a certain point.

Final Fantasy 9:

Vivi is about the coolest guy ever. His black magic is awesome.

That being said, I don't like the summoners/white mages. Dagger and that little girl (can't remember name) aren't that useful, and the first run-through I did, I didn't use them. (Until I realized that you really need to keep tabs on ALL your characters in FF9 otherwise several dungeons will be damn near impossible.)

Final Fantasy 10:

Tidus. Annoying. Need I say more?

Final Fantasy Tactics Advance:

Soldiers and Theives aren't very useful, but their powered up versions, Ninjas, Fighters, and Paladins, are SWEET. The only problem is that Paladins use a ton of mana and soldiers don't come with very much.

Beastmasters are kind of useless, and there's little point in having a Morpher. Too much trouble.

Final Fantasy:

Best way to beat the game. Four fighters. Yes, it takes a lot of gold, but its a JRPG... We're used to grinding... Plus healing is kind of hard, but I beat all the bosses rather easily with this overpowered ensemble.

I wouldn't say there's a bad type in the original... I don't like black belts, but all the classes are pretty good.

*shoots with flamethrower*

Most favorite:
Barret (I love the machine gun arm!)
Sir Auron (its 'sir' for a reason, he's a bad ass)
Princess Ash (I loved her character)
Hope (If you don't like him at the start of the game, you'll love him by the end)

Least favorite:
Cait Sith (A stupid character, and useless in battle)
Zane (Annoying as hell)
Wakka (The worst character in the history of Final fantasy)
Vaan (I'm captain Basch of Dalmasca! *facepalm*)
Sazh (He's just so out of place in 13, also I hate the afro.)
