Man it's hard to choose really. If I went on my nostalgia I would definitely go for Baldur's Gate or Neverwinter Nights.
On the modern side I would go for Dragon Age over Mass Effect (don't consider this one much of an RPG).
Don't get me wrong, I love and enjoyed all of Bioware's IP's (SWtoR included).

Mass Effect, definitely. One of my all-time favorite games for sure. But I loved Baldur's Gate II too.

My favorite has always been Jade Empire... but I'm kind of wanting to switch to Dragon Age because I like Dragon Age 2 so much. First Dragon Age was a mess but the second really brought things together. But I think I'll always have a soft spot in my heart for Jade Empire.
Definitely Dragon Age. I think i just prefer fantasy setting to sci-fi, but i tried both Mass Effect 1 and DA: Origins at around the same time (about 2 months ago) and i've played through Origins 3 times and i'm almost done with my second playthrough of DA2. Mass Effect on the other hand i still haven't beaten once because the gameplay and story were too uninteresting for me. When i at some point go back to the game i can only hope the pace picks up a bit so i don't feel so bored...

Mass Effect - superior in storyline (would people have been that upset about the ending had the storyline not been so amazing up to that point?), and, in my opinion, in gameplay - I was never into the D&D style thing KOTOR and Dragon Age had going. Disclaimer: I never played BG or NN.
While Neverwinter Nights isn't exactly a BioWare franchise, seeing as it's a D&D game, I still think it's the best game they've produced to date. I still have my Diamond Edition and I still play the shit out of it when I'm in the mood for dungeon crawling.

baldurs gate only has 13%?! its an older game so i didnt expect it to be first, but i thought it would be significantly higher. well definitely baldurs gate for me. one of my favorite series of all time and probably the game that really ot me in to rpgs. mass effect is my second favorite bioware series though
Baldur's Gate or Neverwinter Nights really. So well written and well realised, would love more like that. They went down the "cinematic" route however and I have to admit, did very well for the most part. At least until EA.
Having recently replayed Baldur's Gate 2, I can testify that it is, in my opinion, BioWare's most intricately crafted and best-paced game. In comparison, most of the other, newer ones (with the exception of DAO, because of its looooong development cycle) feel a bit rushed.
The locations, in particular, are designed with utmost care and given immense flavour, internal diversity and entire lives and ecosystems of their own (I still consider the Irenicus's Dungeon opening as the best tutorial-level ever, the best narrative introduction, and the best-designed level in gaming). I must admit, I felt more for the touching character moments in the Mass Effect trilogy (especially Tuchanka in ME3), but ME never had levels this interesting - in fact they are too often dreary chest-high-wall arenas with pretty skyboxes. I preferred ME1 locations like Noveria and Feros.

Mass Effect stopped being Sci-Fi once ME2 came out. And even it were, it's certainly not the most "fleshed out" one.BrotherRool said:

I voted for Dragon Age, not because it had the best gameplay (I'd have voted for Baldur's Gate for that), or the best universe building (I'd have said ME), but because as franchises go, the DA brand has the best quality tie-in material (I was surpried by how decent the novels and comics were) and because they tried to do something different with the second game (which mostly failed, but I was impressed by the bits that worked).
