I didn't have a favorite pony... Until the "Dragonshy" episode, when Pinkie Pie showed up in that ridiculous party costume (that I can't find a picture of for the life of me- and I went through the 210 tagged Pinkie_Pie pictures on Ponibooru, and then some) and at that moment I pretty much fell in love (figuratively, of course).
There really hasn't been a character like her before. Sure, there have been ones that were similar (hyperactive, super happy, etc.), but Pinkie Pie is the first one to not only be consistently funny, but not be obnoxious or annoying.
Second place has to go to Fluttershy for being the most adorable thing ever.
As for the rest, I'd say they're all pretty much tied. Honorable mention goes to Derpy Hooves, though, because no brony doesn't like Derpy.

The way they'll see it is that it's justifiable to believe things that a scientist will disagree with, even if it's one of faith.
In a free society, like ours, that is perfectly fine. People do it all the time, to varying degrees (of stupidity). Its part of what helps push scientific discovery and understanding forward (in addition to all the negative stuff most people seem to focus on instead).
I saw you arguing the right to free speech a few posts back, so how can you now say that it is morally wrong to tell kids its OK for someone to hold a belief that differs from another?
Don't get me wrong, here, I fully agree with you on all other accounts that the moral was handled pretty poorly. I cringed pretty much the moment the words "leap of faith" left Pinkie Pie's mouth.
I do think that telling kids its perfectly fine to believe in something until its proven wrong is OK. Saying anything else would pretty much be like a slap in the face to all religions everywhere, and that's a pretty big demographic to alienate. I just wish they'd worded it better.
