The "Voidhawk" or "Blackhawk" from Peter F. Hamilton's Night's Dawn Trilogy.
They're not like spaceships in a conventional sense. They are grown and are sentient creatures. The pilot and the "ship" have a symbiotic relationship and communicate with each other within the mind, and is Piloted through the thoughts of the Pilot who sees the world/universe through the eyes of the ship.
But If I had to choose one of those, it'd be the SR2 Normandy
I would go with a blackhawk as well, after reading all the other peoples choices i just dont think anything can beat the feel from experiencing actual space through it's senses and the genetic modifications needed to interface with it.
A second choice would be the Ygdrasil from Dan Simmon's books from Hyperion/Endymion saga.
Just imagine a huge flying tree in space with a complete eco-system on it.
Strange how SF writers are the ones that come up with really interesting (bio-engineerd) spaceship ideas, yet almost nobody goes farther with their imaginations then some metallic 'clunkier' version of a spaceship. Not that there is anything wrong with that, those ships have some sleek looking designs.
It feels like everybody loves classic sportscars from 50 years ago and nobody giving attention to the newest and vastly modernized sportscars of today.
