People really need to use their brain sometimes, because almost everyone´s ideas about pirates are stereotypical.
Let me explain.
Pirates aren't just guys with eye patches and wooden legs who drink a lot of rum.
Pirates are people on a boat who attack other people on boats, and steal their cargo.
There have been so many different kinds of pirates you it´s just impossible to say: Pirates are stronger than ninjas. Because, there have been pirates who attacked with swords, pirates who attacked with guns, pirates who attacked with spears, etcetera etcetera.
Even now, there are still pirates. They just don't look like Johnny Depp & crew, that's all.

Me I say ninja, because you said fight so I'm guessing you mean a stand-up fight. The pirate has his pistol but the ninja is all about speed so he could use a throwing weapon before the pirate gets off a shot.
However if the distance between them was big and open then the pirate would just shoot the ninja.
Too manny "if's" and "buts" so bottom line I say ninja, because I like ninjas.
