1-Elder Wyrm from FF12, I hated that boss so much I just quite playing the game
2-The Ice level from yoshi island, I hated it and couldnt get past it as a kid(I know its not a boss but its the same thing)
3- The Broodmother from Dragon Age was the first boss in that game that gave me a real hard time, I hate the fact she can spawn tentecals and summon darkspawn to help her

The little dragon you encounter when chasing werewolves in Dragon Age. The first ten or so times I fought that I failed horribly. Then I ran off, bought a stack of fire protection salves and health poultices and beat it to death with Alistair.

Once I'd got the hang of dragons, the rest were easy.
Dragons are a *****, I'll give you that.

I'll say the first demon wall in the Tomb of Raithwall (FFXII) and the demon wall in the Temple of the Ancients (FFVII).
Quickenings are your friends. Teach everybody their first one. Make a chain. Switch out one character. Make another chain. Rinse and repeat.

Oh, don't worry. Those walls are long gone. It took me two tries to do it. I just have a knack for JRPG's. Quickenings are good but I prefer to have Balthier in front with a shield out, Fran and Ashe in the back with ranged weapons. I slaughter everything because Balthier is really kitted out.

Took me forever to beat Ansem in Kingdom Hearts. I had to come back to him some years later before I could figure him out.

Right now it's Maleficents second form in Kingdom Hearts. I will beat her, but I was trying for quite a while last night... She barely telegraphs her attacks, they're all really powerful, no pattern, and it's a massive clusterfuck. But, the beauty of an RPG, I'm just going to go off and explore some other worlds, level up a bit, then come back when I'm so powerful I could bitchslap her to death.

The leader of the Metalheads in Jak II; even though I was like 10 it was a hard fight; the whole game was. Even now I can't play some games as well as I could so far back in the past.

Dullahan from Golden Sun The Lost Age, although I'm not sure it counts since he's a bonus boss. And please don't give me crap about summon rushing him, he likes to rape my team with Charon on his first attack when I try. Besides, it just doesn't feel as fulfilling as fighting him legitimately.

Why he's tough:
1) He has over 16000 HP. On hard mode, theoretically he's supposed to have 24000 HP, but the
HP cap is like 16383, so it's about the same. But his already ungodly stats still receive the full hard mode bonus.
2) He can attack 3 times per turn and recovers 300 HP per turn and essentially restores all of his Psy Points. I say essentially because he has 300, restores 100, but none of his attacks will spend that much.
3)His summon Charon does a ton of damage and has a chance to instantly KO characters, a very good chance considering your party has almost no chance of having luck as high as he does.
4)He has a single person attack that is very powerful and will likely take out your more frail characters.
5) Djinn Storm, just Djinn Storm. Imagine you just decked out your party with unique and epic classes using spirits, with great spells and stats to match. Now imagine an attack that stuns those spirits putting the front party members back to their crappy starting classes with poor stats, slowly recovering back to their awesome class over 9 turns with gimped stats.
The reward is nice though.
Iris does more damage to enemies with really high HP if you're wondering and is a full restore to all party members, alive or downed.

Actually it's a little pathetic but the second boss in Painkiller - I think know I can beat him but being circa 12,000 miles from home does make it somewhat harder to play the level.

I find pretty much ANY boss in the recent Ninja Games is a right pain in the ass.

I never had problems with Dragon Age bosses.

OK, that's a lie - I was an underhand bastard who didn't take it seriously enough and just downed the difficulty when desired. I did this for Flemeth, the High Dragon and the Broodmother (once).

Some of the bosses in Metroid Prime 2 were unforgiving (I'm looking at you, Boost Guardian!), and I had some trouble with Kazdan Paratus in SW:TFU. But I absolutely loved the fight against Shaak Ti.

One boss in World of Warcraft comes to mind. Drakkisath, or General Drakkisath, or Drakkisar or whatever his name is. After he was nerfed from a full raid to a 10-man boss, that is. I remember trying to heal that fight, with a rogue kiting the oh-so-mighty Dragonkin around the halls. It was always so close, and we were all such great noobs, but we got him in the end. And yay - attuned to Blackwing Lair! Or was it Onyxia? Or both, perhaps? Long time no see, for Drakkisath and me. There's never been a boss that I couldn't defeat in a single player game, as far as I can remember. And yes, the rhyme was intentional.

My save in HL2 is stuck somewhere though, fighting off two of those huge robots that shoot lots of spikes with strings attached, that then go boom. Think it's in the Lost Coast expansion that came with the Orange Box. They aren't bosses, or at least I don't think so, but my save is all out of grenades, both the kind you throw and the kind that you fire from the SMG, and when I blew the gas tanks that were all over the place, I didn't kill them. Which means I'm screwed, and will have to reload some save way back from when I still had some real firepower.

Meh.

The Dahaka in Prince Of Persia: Warrior Within (Hard Level)

Edit: Oh and Solidus Snake from MGS2 really pissed me off for a few days.
