It is something they need to get over. And since that's something said by me, as my opinion, get over it.
When I, say, make up a statistic and try to pass it off as real in order to support my opinion on whatever the statistic relates to, then you can call me up on it.

Would explain a lot, like Portal 2 is the prologue to Episode 3 so they wanted to finish it first. I'm probably wrong but that's all the fun of speculation yes?
Portal is centuries after Episode 2.
If G-man hasn't gordon-napped our halflife hero again, he would be long dead of old age. If the combine aren't gone by era of portal 2, I think earth is royally screwed.
The first Portal - at best guesses I believe - takes place just after the events of the first Half-Life, but I'm guessing you missed out the 2 given the rest of your post.
I believe the reasoning behind setting Portal 2 200 or so years later was to distance it from Half-Life, so you're right about it being unlikely for them to be linked. Unless Valve lied about not having any connections (and a little part of me is hoping they did).
