Portal is set in the Half-Life universe, though we're never really told when or where. As for Episode 3, the boat is the Borealis. From what Eli and Issac were discussing, it sounds as though it was a research vessel owned by Aperture. They said the scientists on board were experimenting with teleporter technology and that the boat had disappeared years ago. Only people I've ever known that say Portal had no plot are ones that either never played it or are too thick to pay attention to all of the clues around them.
