Video games as a medium are no different from any other form of consumable media, including movies, TV, you name it. And every last one of them features sexism as a prominent facet. There are very few women in the development because most software companies have to operator on a merit based structure and most women don't pursue careers in it. It's entirely understandable; programming is a tour de masochism. Unless the idea of spending 10 hours a day writing code and then correcting it is your idea of fun, it isn't attractive to you either. Regardless, the metrics simply stipulate that because there are so few women actually getting technology related degrees (A catch-all for programming, computer science, you name it) there are naturally few women making games.
Women are going to remain a minority in game making except for the development-lite variants which basically equate to indie hell, for the exact same reason you don't see many women working coal mines and operating freight trains.
Nature is actually a notorious prankster when it comes to sex and gender. I mean, never mind the numerous examples of species simply not having the straight-forward male / female dichotomy, but even with humans sex is fairly vague. There are cases in the text book where men in their 20's discovered they had perfectly functional female organs, to say nothing of all the cases where humans are born with vague features.
Nature and science don't give you a play book to operate by, and your understanding of how humans work seems to be trapped in the 1970's unfortunately. Most of what determines your gender occurs in the womb (EG: not the moment of conception where a mathematical probability of genes are assembled and determine your genetic lottery. Studies show that each consequent male a mother has is statistically more likely to be non-straight) but mostly out of it.
Sex is vague. Gender is vague.
The attempt to reduce humans to chemicals hitting the brain is a lost cause. Even modern science has to treat the human brain as a relative black box which we don't really understand. Are we really above our animal ancestors? No. More often than not we're barely even a step apart from our primate ancestors, but we're not exactly biological automatons either.

The facts are pretty simple. There is no biological third gender, an the mind is what brain does. If your brain is malfunctioning its because either its learnt bad habits (such as personality disorders), or its chemistry is off: There is no third option.
Really, its no different then if someone was complaining that they tried to kill themselves because i pointed out that there belief that they are a third biological gender is wrong & that congenital adrenal hyperplasia is in fact a genetic disorder.
