In one sense, the whole supreme getting Cross idea makes sense for the fact that the supreme's hand appears out of goop when you beat it the first time. Though, I think the Pariah could make sense because they keep talking of the kid who exhibits no signs of the virus, which would be why many regular military people wouldn't know about him. Also, I think it might be so because the one arm guy helped deliever Pariah from Green, and then claimed it property of the military, which could explain why Cross seems to take a "Right hand man" position to him.
This is a random one that isn't talked about, but what happens to your sister? You put her down on the table after the first supreme fight, say something like "Do all you can for her, Doc", leave the room, and you never hear about her again. At this point, I've now just started to go with the idea that she was dead when you left, and that might be all.
