For some reason I felt one with my first Fallout 3 Character, I mean I REALLY felt one with him. But on the topic of pre-made characters, probably John Marston from RDR even though they kind of screwed up one part about that.

X23 from marvel comics has been the most relatable character I've ever encountered, but that's depressing... Actually, scratch that, Perrin Aybara from the Wheel of Time books. Being the big guy around a lot of siblings and having to be careful constantly is my life in a nutshell. That's not depressing.

I've run into no video game characters I can relate to... Wait no, the Arbiter from Halo. I found him incredibly relatable, surprising since he's an alien. The whole "betrayed by the people you should be able to trust" thing encompasses another large part of my life. And we're back to depressing...

And probably John Marsten (RDR). Aside from occasionally accidentally shooting the wrong person whilst using the second level of dead-eye... But he comes across well as the reluctant hero, and seems strongly principled for an ex-outlaw. (Note: I haven't finished the game, so no spoilers if you're replying to me please!)

Oh, and Gordon Freeman. Going through all of that without saying a word? Exactly what I'd do. No exclamations of pain, no complaining when the combine start shooting the public, and definitely no vicious swearing when another gunship turns up or when the combine stole my buggy. Bastards.
I agree with Marsten. He comes off as a guy who's done horrible things, is trying to do his best, but just can't get away from his past. Very compelling...

Damn you! You made such a believable story, than ruined the ending with such horrible story telling. Damn you!
