All the cover from gears of war, all of it.
The result of such an action would be WH40k Space Marine. Or at least, something pretty close.

Hmm the Social Links from Persona 4... No that wouldn't ruin it exactly just make it a lot more grindy... Wait what would happen to all the characters?! Without the Social Links there'd be no reason for most of them to exist! GAH RUINED!
I'll follow up on this and instead give you only one persona that becomes unleashed and no party to go with. Once you hit the shadow that is immune or worse absorbs your respective element, you're pretty much screwed.

Also without social links you cant access the most powerful persona in the arcana so that alone would make it terrible one you played the game with the armegheddon attack.

EDIT: also, remove either the ghosts or the dots taht let you eat the ghosts from pac man.

Remove time travel from Chrono Trigger. It becomes, then, just like any other fantasy RPG.

Remove camouflage from Metal Gear Solid and it's a plain shooter.

Remove difficulty from Catherine and -- oh wait, it becomes better if you do that.

Driver San Francisco: Remove Shift.
The one incredibly original, weird, feature that makes the game unique and incredible.

The Hyper Combo Meter from [Ultimate] Marvel vs. Capcom 3. That would also remove things like Snap Backs and Crossover Combos.

The highly stylized look that the Shin Megami Tensai games have. It adds a great deal to the atmosphere, and environment. The look of everything helps to tell part of the story without words. Without the games would only be partially sensible and only a pseudo mind-fuck. Nocturne and Digital Devil were particularly needing this context. Also, the ability to 'capture' monsters and combine them into more powerful monsters that would fight for you. Many of the boss fights wouldn't have been win-able without that.

Wow! That's brutal.

OT: The speed-base for FFX's turn-based combat. Unlike Golden Sun, which is pretty much built around an attack per turn formula, the viability of a fair chunk of builds (and therefore battles) are about being able to out-speed your opponent (trading single powerful blows for frequent, weaker ones). I mean, can you imagine fighting some of those bosses if it was strictly 1 attack per turn? Sure, Aeon overdrives would absolutely own everything, but apart from that you'd lose most of your advantage.

Team Fortress 2: Remove the button that allows you (as the Spy) to instantly re-disguise yourself as your previous disguise. (the "b" key, but I bind it to Mouse4 on my G7)... still it would actually make Your Eternal Reward a useful weapon for once.
