Easily it was Gears of War 2. Dom finally finds his wife and she is basically brain dead but still conscious. His reaction is just a very real moment.

John Marston's death in Red Dead Redemption
Metal Gear Solid 3: The whole ending... *sniff*
Metal Gear Solid 4: Big Boss's death
Big Boss didnt die in MGS4, he shows up in the end holds old snake up from commiting suicide
.....Have you actually played it?
Yes I did. It was a long time ago but I remember that Zero dies at the end and not Big Boss.
Big Boss comes into contact with Snake's new strain of FOXDIE and he goes to sit besides the Boss's grave. He has one last smoke and says 'This is good, isn't it?' then dies at last.
Aw shit...how didnt I notice this. Now im sad that Big Boss is dead ;_;

There's the scene :p

The end of Spec Ops: The Line gets sadder the more you think of it:
Congratulations hero! You got your team killed, you destroyed the water trucks so all the survivors in Dubai are going to die of dehydration, and you spent basically the whole game slaughtering the good guys. Oh, and World War 3 is probably going to happen in a few weeks.

Holy crap. Whoever wrote that likes Alice in Chains and Soundgarden a lot. I didn't even know about this game until just now. Guess I'll be buying it now.

End of Klonoa is a big tear-jerker. I still can't watch it after all these years
And a certain side quest in AC: Brotherhood made me upset too
And the end of Crisis Core :/

Other sad bits: a scene in Jak 3 & few moments in the Kingdom Hearts series

Ok, let's see...

<spoiler=Shadow of the Colossus>
Shadow of the Colossus

Agro falling to his death. (His survival notwithstanding)

<spoiler=Snake Eater>
Snake Eater

First: having to pull the trigger on The Boss yourself.
Second: the ending reveal about her.

<spoiler=Mass Effect 3>
Mass Effect 3

In increasing order of sadness:
Legion's sacrifice.
Mordin's sacrifice.
Thane's death + prayer.

<spoiler=Journey>
Journey

If/when your companion collapses before you

That's what I can think of at the moment.

Lavitz death from Legend of Dragoon. I cried so long and so hard, especially since he was really one of my first favorite video game characters. Damn you Lloyd!!!

And now I am gonna be depressed the entire evening. D: You are evil!

Sad moments of my own? Hmm, the beauties in metal gear 4, their stories made their deaths a lot worse for me. )=

The main character dies of exhaustion after learning the meaning of life.

1. Nanako's death
2. The train ride back home after the real ending. Teddie's monologue was a killer, too.

John dies. Now you have to play the rest of the game as his son! Enjoy! :3

And the Portal 2 ending.

The game Odin's sphere, the whole game is just so sad, especially the ending.
Oh yeah it is rather isn't it, I'd forgotten about it entirely, might have to dig it out later and replay it.

OP:
A lot of Valkyrie Profile is pretty depressing and sad.
By all means do it, it is a very hard and somewhat repetitive game, but the story and voice acting makes it all worth it.

Just throwing it out there:

Final Fantasy 7
When Aerith died, I didn't give a shit. I was glad she was gone because she annoyed me.

Now for my sad picks.

Metal Gear Solid series

Metal Gear Solid 3: The entire ending was so incredibly sad.
Metal Gear Solid 4: When Raiden nearly died stopping Haven from crushing Snake (I thought he DID die at that point) and when Big Boss killed Zero. That moment really had me choked up.

Final Fantasy X:

The entire fucking ending... seriously... first Jecht, then Auron, and then Tidus... Yuna falling through him as she rushed to try and stop him from leaving. Goddamn that was all tragic...

As for me was To The Moon.
I cried on three times in it, damn sad game...

Except for the fact that since I didn't like her, I didn't spend a dime on her. She stayed in the reserves the whole time, just like Cait Sith.

Infamous 2's good ending (and what happens to Zeke in the evil), Mordin's moment in Mass Effect 3, Hinawa and Claus in Mother 3, and the Pilgrim in Journey, atop the mountain.

Infamous 2 evil ending spoilers

Killing Zeke who really grew on me throughout the course of the second game, it honestly made me feel like a scumbag, I guess thats how an evil ending should be..

Also Shadow of the Colossus.

When you think Agro dies saving you

I don't have to think these ones for long:
Red Dead Redemption
Death of John Marston. Say what ever you want about mr. Marston but for me he is one of the best video game protagonists ever. I really felt sad after he died.

Kingdom Hearts
Sora and Kairi parting ways at the end when Simple and Clean started to play. Oh the sorrow when I realized that the great game was over...
They didn't "part ways". They were ripped apart at the last second when finally, finally they were together again. I have never cried as hard in my life as the moment Simple and Clean starts playing and their hands are pulled apart. I went on youtube a couple months ago, looking for the ending and i was all "nah, it's been, what, 8 years since I last played Kingdom Hearts? There's no way-Oh, god, the feels!!! D:".

Never in my 26 years has a work of fiction effected me like the first Kingdom Hearts did. And I've read and watched some pretty sad stuff before.

Pretty much every major death scene in the Mass Effect series. I don't have it in me to pick just one. (Also now thanks to the extended cut the Systhesis ending is added to this when EDI says "Because of him... I am alive, and I am not alone." God damn that made me tear up like a child.)

John Marston from RDR. Need I say more?

The epilogue mission in Halo: Reach.

The end of Arkham City.

Ezio/Altair's final scenes in AC: Revelations. Overall probably the poorest game of the series (although still really no worse than mediocre), but those last moments with Ezio. So sad.

Bastion's ending damn near had me in tears, and that's rare for a guy like me.

Also, the obvious:
It doesn't seem all that upsetting now, but the first time you played through it; man what a gut punch. Merle Dandridge's voice acting really sells this scene.

There's another thing in Half Life 2, that is pretty minor but I find very depressing. At the very beginning of the game, right after you get off the train in City 17, you go left to exit the depot. There's a chain-link fence with a turnstile and you see a woman standing there clinging to the fence who asks you if there was anyone else on the train. When you go through and talk to her, she explains that the Combine stopped her train in the woods and took her husband. She thought he'd be there by now but says "They sure are being nice letting me wait for him." You know her husband won't be showing up. You know she'll probably never see him again. You know she may very well be standing there with her fingers hopelessly clenched to those chain links for a very long time. When you get to Nova Prospekt and find out what the Combine does to people they take, it just makes it that much worse. Yeah, that was kind of sad to me.
