Portal, when
I supposedly finished the last test room, but was then revealed to a pit of fire...

Braid.

It's incredibly hard to follow the story, but once you beat the game, it all makes perfect sense. It had a more profound effect on me than anything else ever has.

Also, one point in Darwinia was kind of sad; when the flying virus attacks your Darwinians, and destroys the souls, rather than just frees them.

I couldn't help but feel a pang of guilt that I wasn't able to protect them.

Kingdom hearts did have a bit of an effect on me. I wish an actual sequel would be made for the ps3 before it's lifespan ends. Square Enix is to busy with the FF Series but no doubt the new KH will have the new FF characters which will bug me
there's a 'sequal'coming for the PSP

As much as I don't like these games gameplay-wise, the ending of MGS3 really tucked at my heartstrings. The saddest I ever got must have been the ending of FFVII: Crisis Core... that actually choked me up.

For good mood in general, I'd have to pick either deBlob for the Wii, or good old Yoshi's Island on SNES.

When it comes to the experience of awe and wonder, I doubt anything can beat Shadow of the Colossus. The landscapes, the majestic colossi, the intense soundtrack... just awesome, in every sense of the word.

Fear... well, it's easy to startle me, but being startled does not equal being afraid, which is why most horror games can go jump off a cliff for all I care; the only game which truly instilled massive fear in me was Silent Hill 2. As soon as I stepped foot inside the hospital I got so scared I turned off my PC and didn't dare continue playing for three weeks.

And rage - well, I hear they're supposed to relieve stress, but I always get worked up over fighting games. Just recently I nearly burst an artery playing Street Fighter IV and trying to beat Zangief with El Fuerte in story mode... must have taken me about 40 times. Bloody Hell.

Final Fantasy VIII. I know, I'm a sap, but it really hit a cord in me. I really related with the misanthropic, brooding protagonist. I wish I didn't, but theres nothing I could do about it.

World of Goo wierdly as well. The music combined with the sign painter's comments created a unique mood in me I can't describe. While it was a very gentle emotional mood, it was impressive, especially for a game of it's kind.

And, off the top of my head; Silent Hill 1,2 and 3, Metal Gear Solid series, any Final Fantasy, Chrono Trigger, ICO, Shadow of the Colossus, Shadow of Memories, The Longest Journey and many others have all had an emotional impact on me.

No game I've ever played has even been close to make me feel anything.
See, now THIS guy gets it.
I mean, it's a game.
A game with a really good storyline should make you feel something though...just like movies do...and they are only movies
While I see your point, I think that the reason movies can affect me but games can't is because the people in games...well, aren't real people. Plus, most of the time the person in a game you're supposed to feel sorry for is YOU. Um, I'm not going to feel sorry for myself.
But that's just me.
Yeah thats a fair point, but on the other hand, whilst the character is you, you are controlling his actions and so can become more imersed in the storyline and plot.

Lost Odyssey's dream sequences. They were really well done and easily made you empathize with Kaim (and Seth/Ming a little).

Secret of Mana moved me when I was a kid. Maybe time has exaggerated my memory, but though many later game plots have certainly been engrossing, none have made me feel as much as that game did.

Edit: Upon further reflection, Majora's Mask and OoT do approach that somewhat, MM more so since it was so dark.

Probably MGS4. The nostalgia in Act IV was pretty powerful.

MGS3 is high up there as well when you find out about the Boss' story at the end.

It may sound odd, but Pikmin and Pikmin 2. I always feel so sad when my little buggers die...
