Funny, played a lot of the games people are talking about here, I wonder if that makes them less obscure or makes me lucky to have played them (and still have most of them)? Ah well.
As for my entry into this list, a game that popped up in my mind just now that I never really see anyone talk about:
Diver's Dream for the PSX
A game where you dive for treasure in sunken ships and reefs, loved it when I was a kid.

Ballbreakers for the PS1. My brother and I got it second-hand from a local Blockbuster back in 2001 or '02 maybe? It isn't very good, but back then we thought it was the shit. Look up videos of it to witness something the likes of which is most likely best left forgotten.
Shattered Union for PC. Supposedly there's a film for that in the works somewhere. I bought it cuz the premise of a U.S. divided into smaller nations has always intrigued me and the turn-based strategy gameplay is fairly sound.
Also, Ogre Battle 64: Person of Lordly Caliber. Has never as far as I've seen gone for lower than $80 online in any condition, I got mine for $33 at a game-exchange store in Austin called Gamefellas. They had two or three around town, now as far as I know, they're all closed.
Independent game exchange stores have become largely (but not entirely) a relic of the past, unless they're into SUPER DUPER VINTAGE stuff.

its not obscure so much as rare, but i have an original Japanese import copy of Chrono Trigger and Tales of Phantasia for the SNES.

I totally forgot to mention Dominions III by Illwinter Games...
I've heard of it and LOVED it. Got the sequel too but it wasn't quite as good in my opinion.
My most obscure game though would also be one of my favorites, Last Scenario, a freeware rpg I found online. It's honestly my current favorite RPG.
The Shadow Hearts series is a VERY close second and is pretty obscure as well, at least aong my friends.
Edit: I was trying to reply to the guy on page one who said no one had ever heard of The Suffering. Must have clicked the wrong button. lol

Robots Alchemic Drive. It is an amazing game in which you take control of a giant robot and you beat up other giant robots. Still one of my favorite games of all time and I wish they either remade it or made a sequel.

Oh Lord...I forgot Growlanser: Generations for PS2, which is just Growlanswer II and III repackaged for the U.S. Good stuff.
Very original combat system, branching stories, decent voice acting, neat character art (if you like anime)...and yet I still haven't finished either. :/ I need to get on that.
