Project Zero/Fatal Frame saga: One of the most intriguing, well-fleshed out universe with lots of questions unanswered but still with stand-alone stories that make you want more. Complex yet simple to understand storyline in which every game is a sub-plot.

Still pissed about nº4 not coming out outside of Japan.

Final Fantasy X & VI- The ones that contain the most interesting plot as well as the best story telling, without the most cliches, and specially containing the most fleshed out characters and don't jump the shark.

Metal Gear Solid saga but highlighting MGS2 & 3: Those are the ones where the story really grew into itself and made Metal gear Solid a saga and not just simply four games sharing the same universe/characters.

Half Life 1+2
Modern Warfare 2 if you can avoid the plot holes, I like it for the Red-Dawnesque emotional response on the first playthrough which I have not recieved from another game as of yet.
Deus Ex

The Warcraft universe on number one, and Max Payne, Starcraft, Half-Life (1), Nox and Command & Conquer (Both Red Alert and Tiberium series) on shared second and third places.

Halflife 1, 2, eps
System Shock 2
Bioshock 1 ... and 2, surprisingly
Deus Ex 1
Fallout 1, 2, general canon
Mass Effect 1, 2
Call of Cthulhu: DCotE - well, Shadow Over Innsmouth and A Shadow Out of Time by H.P. Lovecraft
GTA 4 (say what you like about the rest of it)
Probably more

I will personally find every person in this thread who didn't put Planescape:Torment in their answer, and make them play it.
Does it run on XP?

It sure does! I replayed it on XP not too long ago. It required a few compatibility tweaks, but it was fine.

Dead Rising? Seriously?

ugh... I don't normally knock opinions, but, that's coming real close to the breaking point.
Mine:

1. Mass Effect 1
2. Metal Gear Solid 3
3. Prince of Persia: SoT

Honorable mention for the Halo canon, Persona games, Final Fantasy X, The rest of MGS (except 2...), and Uncharted 2.

In no particular order:

Warcraft- There's just so much awesome back story to the whole world.

Oblivion- Not only the main quest line, but all the guilds, side quests, and other random stories you find.

Half Life 2 and episodes- I don't really need to give a reason do I?
