Blind Guardian's version of Spread Your Wings (Queen) and their version of Beyond the Realms of Death (Judas Priest).
Also, Jesse Cook's version of Fall At Your Feet (Crowded House).

I'm gonna take so much heat for the Queen comment...

Basically any cover Johnny Cash did qualifies most of the time.

Mouth of the Architect's cover of "In Your Eyes" (original by Peter Gabriel). I mostly like it because I never thought the original was particularly outstanding (it wasn't that bad, though), and the MotA cover is...well, I shit myself with joy when I hear it. It also is basically a different song, save for the lyrics.

Cee Lo Green's cover of "No One's Gonna Love You" (original by Band of Horses).

A Perfect Circle's cover of "Imagine" (original by John Lennon) is a bit better than the original, I think. Also most stuff on the eMOTIVE album. "Annihilation" (original by Crucifix) is hauntingly beautiful, where the original was kinda...I didn't like it. "Gimme Gimme Gimme" (original by Black Flag), more or less same effect. Original was all right, cover was incredible. And so on, by and large.

Gnarls Barkleys live performances of Reckoner (by Radiohead, at least, think it's radiohead...). It's amazing.

I like Iced Earth's cover of "God of Thunder" better than the original version by Kiss.

And I prefer Johnny Cash's cover of "Rusty Cage" over the original by Soundgarden.

As previously mentioned, Johnny Cash's cover of Hurt. And, following that, Sevendust's cover of his cover. When it comes down to it, the NIN version was just crap. Seriously.

In a more controversial move, I prefer the Electric Six version of Radio Ga Ga.
I feel like I'll suffer for such an opinion one day.

I absolutely adore Florence + The Machine's cover of Girl With One Eye. It sounds...seductive and jazzy, as opposed to The Lude's version of it.
And though it's already been said, My Chemical Romance's rendition of Desolation Row is divine.

Foo Fighters' cover of Baker Street, but I do like the sax of the original versus the guitar.

Huh, I didn't take the time to read before I posted. Glad to know someone else thought of the same thing. Internet high five!

Avenged Sevenfold's cover of Flash of the Blades by Slayer.
If its YouTube comments are anything to go by, I think I'll keep a flameshield handy. Just in case.

Metallicas "Turn the Page" by Bob Seager is an absolute auditory abortion that should have never been allowed to surface from the cesspool of musical travesty. Seriously Turn the page is one song that absolutely did NOT need to be covered, and Metallica proved that once and for all.
This. Turn the Page was phenomenal at every point in the song, and the sax riff should only ever be played on a saxophone.
I actually loved that song a lot. Sure, I've never heard the Bob Seager one, but Metallica's cover wasn't the auditory equivalent of stabbing yourself in the nads, as you two are making it out to be.
Eh, maybe I exaggerate because I heard it played in concert and it was one of the best musical experiences I've had.

And I'm not saying Metallica's version was bad, I'm just saying the original was far better. No Turn the Page cover will be bad because the song itself is so good.

My favourite one is probably Children of Bodom's cover of Oops I did it again. It is so much better than the original, and is also hilarious.

Homestuck's Version of How Do I Live over the original by Leann Rhymes. It honestly is done rather well, up until the guitar solo ^^'
