Resident Evil 4.

...to elaborate, I'd reboot it so that it emulates the style of the original trailer (more supernatural horror, less James Bond vs. terrorists). Youtube the original trailer for reference, if curious.

Final Fantasy 12.

Curb the difficulty at certain points, touch up the HD, but otherwise, I found this game to be a story gem.

...and while on the topic, Final Fantasy 7.

The idea of the remake has been done to death, but the potential for new gameplay combined with the colorful style makes me curious.

Knights of the Old Republic.

...as single player experience. Not saying the MMO didn't have it's charms, but focusing on a single player campaign allows for more detailed environments, better character models, a more tight and centered story, and ultimately a more dynamic gameplay experience not bogged-down by MMO restrictions or technical hinderances.
I was stupid to forget that one, I loved both, now if they can not only Remake KoTOR 1 and 2, and add in the stuff that was cut in 2, I would pay a lot for that one. These are classics the newer generation should play....its just a pity that Lucas Arts is gone :(
Lucasarts only license it, they didn't contribuite anything on development except completly screwing over Obsidian with the release date and the patches of Kotor 2. I was really trilled when it finally died, now good developers can take up the star wars franchise.
But yeah, HD remake of Kotor 1 and 2 would be sweet, Kotor 3 "proper one, not the MMO" would also be pretty cool to have.
Oh know what else would be good, a remake of Jade Empire, loved it, and the fact that good and evil wearn't alway black and white. As the way of the open palm was always helping everyone (but in doing so you weaken them as they can't fend for themselves) and the way of the closed fist was bettering yourself (and teaching others life isn't always easy) and before you ask, yes I know, they still treated it like black and white, but those littles bits of grey morality did make the game a little deeper

Indeed make the story more gray toned instead of good old Black and White at most cases. Also fix the overall combat and add more styles. Perfect, the game is now awesome. Doesn't even need HD graphics, still looks just fine... (Unlike Kotor Saddly)

I agree, add more missions to show the gray morality, a few styles, maybe new character models or even the ability to make your own fighter, would be seriously an awesome game people would love to replay, also loved the twists in the story, didn't see a lot of stuff coming and the best part they did hint at the....well let's just say this, when people notice your style has flaws, keep that in mind later ^_^

Mega Man Legends: Just look at Zach and Wiki to see how good it's art design could look on modern systems. The game was already ahead of it's time so the only thing they really would need to do is update the controls. Obviously some legal issue is keeping it from being rereleased, so why not remake it?
As much as I'd want that too, Capcom has done a remake of the Legends games. They were on the PSP and only released in Japan and let me tell you, if there was ever a system Capcom mishandled it was that one. There is only 2 positive things I can say about the Legends 1 PSP remake, and it's that they gave Megaman a newer model and you can easily tell it's newer, and it has analog support. However, those two gold stars are instantly taken away when you notice that the clipping is still there, the graphics phase in and out like on the PC version, and the digital pad controls are always on default as the options reset after you turn of the game. The worst offense, they actually bit-crunched the music for Megaman Legends 1...the system that is capable of playing PS1 games just fine and was actually able to stream music had a port on it that bit-crunched a once 32-bit game's music to unparalleled levels of bad. I can find any tracks on YouTube, but I can record my PSP when I get home to show you what I mean.

Legends 2's port wasn't as bad, only really marred by the bit-crunched music again and the fact that there is only one analog stick.

The usual oldies but goodies:

X-Wing/TIE Fighter: Love space sims, looking forward to Star Citizen, but I want my assault gunboat/A Wing back, damnit! I hope the F2P one they are doing turns out to be good.

FFVII: This one in perticular could use a remake, not because FFVI, VI, or V sucks per say (all of them are classics, especially VI), but because PS1 era polygons really show their age in a bad way. Good pixel art is still art, but polygons look bad aged most of the time.

Secret of Mana / SD3 : Two great action RPGs ahead of their time, could use a high definition art redo and update for online with friends. Its a shame that the Mana franchise has gone down the tubes since Legends, as this series was great back in the day.

Breath of Fire : Speaking of run into the ground franchises, this game hit its stride at 3 and never really got better (though you could argue 4 was decent). This series deserves better than a mobile phone micro transaction nickel and dime fest

Allegiance: the greatest flight sim multi player 100 v 100 game with fighters, capital ships, and multi system madness nobody ever heard of. If somebody slapped a coat of Star Wars paint on it, Allegiance would have been considered the greatest space sim online game ever made. Hey Luccas Arts/EA, wanna make some money? Combine this and X-Wing/TIE Fighter in Frost Byte engine, you're welcome.

Golden Sun, Golden Sun, Golden Sun, Golden Sun, Golden Sun, Golden Sun, Golden Sun, Golden Sun, Golden Sun, Golden Sun, Golden Sun, Golden Sun!

Leave the game, itself, alone. But give me wholly updated visuals. I would die a happy man.

Deus Ex.. don't even need to change the gameplay just fix the graphics to "not the bloody unreal engine" and to some extent clean up the UI.
