COD4 had a really great sequence at the beginning of Act II when:
You play as Captain Price in a flashback as you evade and sneak through Soviet forces, leading up to a badass sniper shot and then a frantic and difficult escape. Laying in the grass while the soldiers and tanks passed by and then crawling under the trucks were ridiculously nerve-racking, and then the standoff at the ferris wheel was an intense finish.
Best part about that game.

Same with me. I nearly cried when Thane was taken away by the swarm (this isn't a spoiler by the way, whatever you may think). I was just thinking 'What did I do wrong?'

Jack dying wasn't really surprising. I really neglected that *****.

Surprisingly, Heavy Rain had quite a bit of these for me. All I have to say is, don't choose the scissors, just don't.

The final final battle in Zelda: OoT. It's still my favorite boss fight ever. With the music, and the walls of fire, and the destroyed castle, and the lightning, and it all being at night, it's one of the most epic/intense moments ever.


Seriously. Shit just got real.

Any an every level from the MW2 single-player campaign up to Makarov's house counts, I think. You've got a frantic chase through the streets of a South American favela, a hazardous climb up an impossibly steep mountain, a civilian massacre at the Moscow international...
The runner-up would be Sam's standoff with Doug in Chaos Theory; especially when you put your gun up and get the secret animation.

Also, while it might not be particularly 'intense', I thought Dante meeting Agnus in DMC4 was one of the funniest things I'd seen in a long time.

wind waker's ending sequence-
the ocean is pouring down into the world around you creating a crazy rainstorm heralding the end of the old world of hyrule, while you fight gannon on the rooftop of his fortress with a little help from zelda.

especially awesome when you stick the sword in his head and he turns to stone.

The fight between Kite and Skeith at the very end of the first .hack\\ game. I was 13 or something and it was seriously the most intense battle after dying so many times.

Every boss fight in DMC3 I found awesome, as well as any boss fight in MGS 1&2.

The Introduction Battle Sequence of Beyond Good and Evil was sweet as well.

Braid's Last Level was excellent, the game just got a lot better thanks to that.

Call of Chtulhu's Escape from the Hotel was intense, but very frustrating...

The Whole Freedom Fighter's Game

Max Payne's Last levels in both games...

The Whole game of System Shock 2
