I have a few favourites that always make it into my team no matter what the situation even in the newer versions but I guess its because these are the ones I grew up with. Arcanine is just too unbelievably cool! Gengar is just too awesome!
But my favourite by a long way is....Poliwrath which everybody finds really weird and to be fair it is an unusual choice but hey it packs a hell of a punch and can be lethal if used correctly, yes there maybe stronger pokemon out there but the setemental value far outways that.

either Typhlosion, Umbreon or Espeon
Typhlosion because it s awesome and the top form of my favourite starter
Umbreon and Espeon because of Izzy and Kira, who have been with me from Colluseum to SoulSilver (through LeafGreen, Ruby, Emerald, Diamond and Platinum) and are now lvl 100

2nd Gen: Sneasel, Forretress, Espeon
3rd GenFavorite Gen) Aggron, Swampert, Flygon, Wallrein, SPHEAL! <---My fav
4th Gen: ...kinda hate 4th gen, but if I had to chose Magnezone. (Or anything that isn't Arceus...the "God" of Pokemon resembles a deer with a steering wheel jammed in its chest..)
5th Gen: Scrafty, Rufflet (adorable), Jellicent, Golurk
Legendaries: Rayquaza, Deoxys, Jirachi, Kyogre, Mewtwo.

Currently? Stoutland, hardly ever see any love for Stoutland but not only is he cute as a button, the dog can fight pretty well in a pinch.

Growlithe. I love this Pokemon and always get one if I can. Once I was able to trade one in after I was able to trade. Was awesome. I also love his evolve form too.
My favorite has always been Ninetails...usually I like the dog/cat/fox etc like pokemon...Also like Absol, Houndoom, Luxray etc.

Gyrados comes in a close second, and closer when shiny. I'm also partial to Umbreon, Crobat, Salamance, Tyranitar, and Flygon.
Mine would have to be Scizor, because being a giant red metal bug just screams awesome, and also because my Scizor is one of my most powerful Pokemon.
