Alex is overrated and so is DBZ.
Link can kill Alex and so can a great deal of many charaters.
Alex by himself isn't much he needs to consume his way up the ladder.
Also Alex died before you even played, big news right?

Spider-man. He can dodge attacks ahead of time due to spider sense and has fought guys with similar powers like Carnage and Venom. Plus hes Spider-man, he always wins.
Also Doctor Manhattan for obvious reasons.
Yeah, but Mercer wouldn't hesitate to kill Spider-man if he got the chance, because lets face it, Spirder-man is a pussy when it comes to actually killing someone.

Commander Shepard.

You could fight like a krogan, run like a leopard, but you'll never be better than Commander Shepard.
Yeah, but Shepard is only human. The day that Shepard can survive multiple direct hits from tank shells, THEN he would stand a chance. Otherwise, I'd have fun seeing him ripped in half in the bloodiest manner possible.

OT: I can't name anything off the top of my head right now, so I'm just gonna roll with the protagonist from Prototype 2, hehehe.

Nothing, Alex Mercer is technically invincible. If you put him in a fight against another invincible being such as Wolverine, they'll just fight forever.

That i would like to see.

As for who would be able to beat him? I don't know. i've never played the game. But maybe... himself?

That's what I was going to say.
Mercer may be powerfull, but Shepard just never fucking dies. He's harder to kill than Jack Sparrow.

Alex Mercer is the all powerful being in the world of Prototype, but is there anybody from any other universe that can actually beat him?

I would have to say Goku, Gohan, or Vegeta.

Go wild...

Kratos.

He'll rip off his spine and then some.
Mercer survived an atom bomb, as I recall. Spine-pulling, whilst fun, would probably tickle him.

The Player Character from Prototype 2
Then again, Kratos has been known to kill presumably immortal Gods. I could only assume given enough determination and time, Kratos could and will find a way of killing Alex.

Firstly, thank you for making my day by referencing the night angel. Secondly, you assume that Alex's consumption functions in a similar manner to the feralis, where as it really doesn't. The ferali will consume your body, then rearrange your flesh to its body to suit is needs (Ie. your bones becone armour or weaponry) whereas when Alex consumes you he takes you and changes you at a molecular level to regenerate his own body. Thirdly, given that the black ka'kari probably wont work on Alex (Given that it will probably not be able to consume him as fast as he can regenerate, and he could (probably) find and eventual hole in the ka'karifer's defence to consume them (as shown in the Kylar-ferali battle where the ferali owns Kylar and Vi after some time.) he could almost certainly shift his celluar structure to match that of the ka'karifer, with soul and all intact, to such a point as to satisfy the conditions to still control the ka'kari... and the ka'kari is one of the few things in-universe that can easily kill a ferali if used properly... yeah. TBH, IMO the Dark Hunter is ther only thing in that universe that could even put up a decent fight against Mercer. And even then, it seems pretty similar, if a lot smarter, to the hunter enemies alex fights in his own universe... and he eventually breaks them too. And taking that to its logical conclusion, once Mercer consumes the Dark Hunter he gets archmage level magic, several ka'karis, Curoch and probably Iures given the above discussion on Ka'karifers. so, yeah, giving mercer access to that universe is one of the very few methods of making him even MORE overpowered.

On topic: No one really.
Two exceptions that both think outside the box:

This guy [http://images.wikia.com/typemoon/images/a/ab/ShikiTohno_mbaa.png] looks like a total wuss. And he is... unless he's not. [http://danbooru.donmai.us/data/d454bf7426ba1cd4e6cc132c6004ccf0.jpg]
He can kill anything that is possible to kill since he has eyes that can see special lines and dots on things. If he stabs the lines, things will fall apart there, if he stabs a dot, its existence will be obliterated. This can range from cleanly slicing a chair to stabbing a person so it hits the poison in their veins and destroys it.
So should he get a hit, he can kill anything unless it's immortal by some rule. Since he eradicates his target's existence, revival doesn't work either.

Alternatively, any character that summons/fights with water. Remember why Mercer can't escape New York (unless he travels by helicopter)?

Alternatively alternatively, get some bloodtox and supercancer, improve it up to eleven and go nuts. Or drop a nuke, works against anything alive.

P.S.
Mercer does have some moral values, that's part of his whole character. He cares for his sister and he hates the original Mercer for what he's done, despite the fact without his actions he never would have been born. So in a way he is an unlikely hero that cares about the city at large. (As far as I know) we don't even have canonical information of how many and which people he consumed, so maybe unlike we players he didn't kill thousands of civilians purely by accident.
Hmm... In response to your arguments: Bullshit. I just plain don't buy it.

Kirby would beat him. He'd just have to swallow Alex, then he would wear a little Mercer hat and could run around making his hands into evil tentacles.

If not Kirby, then Leon S. Kennedy. Dude's got the "I fight ridiculous viruses" badge of honor. He'd find a way. And it'd be with bullets. Even if Alex consumed him, he'd still find a way to win because that's just how he rolls >_>

And if nothing else: Ditto. It'd rip open the fabric of space time, ending in a draw.

EDIT: Or the Prince from the Warrior Within arc. He technically managed to avoid and kill an unbeatable entity that was absorbing him. He'd just go to some ridiculous time period and then kick Alex into the ocean after trying to stop Alex from being made and failing (by somehow doing it himself).

I'd Have to go with Iceman from X-men and here's why (this is just copied straight from wikipedia)

Iceman is easily one of the most powerful X-Men and Mutants that have ever lived and is an Omega-level mutant. Iceman's powers are far beyond the ability to generate cold and he is potentially one of the most powerful beings to ever exist. That is proven as when his potential power was accessed he was able to defeat the likes of Oblivion the cosmic entity in a battle.

Thermokinesis: Iceman is a mutant with the superhuman ability to lower his external and internal body temperature, projecting intense coldness from his body. Like any normal human being's, the nerve centers for regulating the Iceman's body temperature are found in the part of the brain called the hypothalamus. However, the Iceman can mentally override his hypothalamus to allow his body temperature to be lowered by an unknown internal mechanism. This ability converts the latent thermal energies in and around his body into an unknown form of energy that is efficiently dissipated. A related mutation has rendered his body tissues unaffected by sub-zero temperatures. The Iceman can consciously, immediately lower his body temperature from its normal 98.6 Fahrenheit to absolute zero (The point where all molecular motion stops.) and lower within the span of a few tenths of a second. Iceman has shown that his power to generate cold is so great, that he was able to stop a fusion core explosion (a massive nuclear explosion).

As his body temperature falls, the surrounding moisture in the air that is in contact with him is similarly lowered. Just as condensed moisture forms frost, this moisture forms an icy covering which encompasses his entire body. It also obscures his facial features. When the Iceman first began to completely lower his body temperature, this covering took on a more snow-like appearance. But as he learned to increase the severity of his coldness, the covering assumed the consistency of crystalline ice that it has today. This ice constantly cracks with any movement of his body, and immediately reforms. (Hence, there is a cracking sound when the Iceman, covered with ice, moves.) Through practice, Iceman has learned to control the intensity of his coldness, and he can selectively lower the temperature of isolated parts of his body.

Thermal Vision: Ability to see beings due to the heat signature that others give off, because of the absence of heat around him

Cryokinesis: The Iceman can use his mutant ability to control moisture such as to freeze any air moisture into super-hard ice. This ice can be formed into any object of his choosing: the only limitations are his own imagination, and the ambient air temperature which determines how long his ice sculpture will stay icy. He does not have to hold the ice physically with his hands in order to shape it. Apparently he can simply direct the waves of coldness he projects in certain ways so as to create ice in the shape he desires. In the past, the Iceman has formed ice-ladders, ice-slides, ice-shields, ice-bats and other constructs of ice. Iceman has created constructs of ice so powerful that he was able to easily encase and contain the likes of the Hulk with him being unable to break out of it. He can make the weather snow or blizzard.

The Iceman is able to form a rising column of ice beneath his feet, capable of lifting him off the ground. The tensile strength of the column is determined by its thickness, and its steadiness by how well it has been braced. A well-braced and regular column, 6 feet in diameter at its base, is able to support his weight without toppling for about 85 feet in a 40-mile per hour wind. By forming long ice-ramps connected either to his ice-column or to an existing structure like a building or a bridge, the Iceman is able to travel above the ground by sliding down the ramp he is creating. Unless he creates supports periodically, the ramp will crack beneath him, unable to support their combined weight. Iceman although has shown that he is not limited to creating constructs and can fly on his own with his control over moisture.

Iceman's powers are so vast that it extends down to the molecular level make, to the point he can freeze all of the molecules of an object/being with a thought, he can with a thought freeze the flow of blood to the brain like someone as powerful as Emma Frost and reverse the process with no side effects, and even evaporate someone into nothingness and reverse the process. He has even shown that his powers are so great over molecular make up, that he is able to control chemical reactions on the molecular level, to the point he can prevent superhumans such as Sunfire even accessing/using their powers with a thought.

Organic-Ice Form: Ability to not only cover his body with ice, but to actually become organic ice. Though the appearance is similar, Iceman is now actually translucent in his ice form. Iceman is virtually indestructible in this form: he can reform his shattered body, and even if the rest of his body is completely destroyed. Iceman has shown that his control over his powers are so great, that he simply cannot be killed. He has shown that even when he was incinerated completely in his human form, he was able to instantly remake himself and has even had his entire human body incinerated besides his head and simply remade it. In this form he will be able to use the moisture in the air to form spikes, shields and other extra appendages to his body. If this icy form is shattered, he can rebuild himself through the same process. It is currently unknown if Bobby would be considered immortal.
Iceman has a practically unlimited supply of moisture at all times since it is always present in the surrounding air or environment. Even desert air has sufficient moisture content for him to make practical use of. However, the mental effort needed to employ his mutant power could eventually fatigue him and render his freezing ability temporarily dysfunctional.
Hydrokinesis: Iceman can use surrounding moisture to augment himself, and to function as frozen water will allow him to travel within large bodies of the substance almost instantly. It is accomplished by breaking himself down to his most base levels and reforming at the destination. He will also be able to convert his body to gigantic proportions through absorption of a lake or pond or even a swimming pool. Wherever there is any moisture, Iceman is a threat. Iceman has the ability to transform himself into nothing more than water vapor, yet remain consciousness and retain the use of his powers. His conscious control over his power is so great, that he has been able to exist at two places at once, and has even exist everywhere at the same time without any physical body as he has transcended such physical limitations. Iceman also has the ability to freeze water vapor around him which allows him to grow to gigantic proportions, gaining superhuman strength that matches his superhuman size while in said state.

Molecular Moisture Inversion: Ability to freeze all of someone?s water molecules.
Molecular Moisture Conversion: Ability to transform people into moisture molecules and transport them over great distances, this is the equivalent of a form of teleportation. This can also be used as an attack to completely destroy an opponent at a molecular level

An immensly powerful doom jellyfish the size of a decent city who has a particular affinity for mana, the life-force of everything. He is immune to any spells (So say, a fireball or similar) that aren't made of the same mana he is. He is constantly devouring anything within range because that's what he does. Things just sort of die around him.
Alex gets within half a city of this thing and he's a jellyfish snack. Though, he will have to go to Zendikar, since Emrakul's trapped there.
Oh, and Emrakul lives in the Aether, a completely different and strange, unexplored plane.
Yea, lives in the Ather, is trapped on Zendikar.

Revenge.
It can drive mankind to superhuman rage until their target is gone. and lets face it, a lot of people would want revenge on Alex Mercer.
