Imagine how small a pokéball is, now imagine how big a pokémon is. Now imagine how much air is left in that pokéball. BRAIN DAMAGE CAUSED BY LACK OF OXYGEN FTW!!!

Nah, I doubt that. I like to think, based on the red light of energy coming out of the pokeball, in the show, that a pokeball is a highly sophisticated piece of computerized technology that turns the pokemon into energy and then stores it and its mind into a virtual computerized world, where it stays until it is reformed out in the real world. Think Star Trek transporter and holodeck technology, without the pattern degradation from being stored for long periods of time.
