Professor Layton. Hands down. Even though I have been around gaming a long time, Professor Layton has taken over has my favorite video game character. He has a certain charm and ascetic appeal that I can really appreciate. Plus the hat, always love a good hat.

Either:

Caleb
Because, honestly, what's not to love about a sadistic insane undead gunslinger (with the creepiest raspy voice on the face of the planet) on a quest for revenge against the dark god who killed him? The best thing about him is that he would be the villain in any other game, and a damn good one too. The only reason that he's the hero is because he's slightly better than Tchernabog and his cultists. The only thing that keeps him from singlehandedly slaughtering the entire human race is the knowledge that he'll have no one left to set on fire afterwards.
It's also nice to see a character that truly enjoys what he does. Half of his lines are bouts of maniacal laughter, with the other portions being 25% movie quotes and 22% original (and absolutely insane) dialogue, and 3% being songs. Yes, he sings.
Or:

Francis York Morgan
York is just one of those loveable characters. He plays on the Dale Cooper/Fox Mulder type of character, AKA the strange yet effective FBI agent, and he takes the strange to the highest point he can. He reads the future in his coffee, he talks to his imaginary friend Zach about 80's movies and punk rock, and he often does things that seem to have little relevance at all. He doesn't just solve mysteries, he is one. Of course, the equally quirky and amusing citizens of Greenvale only add to his eccentric personality. There's not many developers who would be willing to include such a character, which is why my heart goes out to the developers of Deadly Premonition.

There are so many I could think of, so I'll narrow it down to games I've played (fairly) recently.
John Marston from Red Dead Redemption; the straight-talking badass type has been done a lot, but I don't care when they're as well-written as Marston is.
Garrus or Tali from Mass Effect 2... hell, all the squad from that game. I couldn't pick a favourite.
Marina Wulfstan from Valkyria Chronicles. I'm not sure why either.

Yeah, can't really put it down to one choice.

Probably not my no. 1 absolute favourite of all time, but a pretty damn awesome character nonetheless: Capell, main character of Infinite Undiscovery.

I just love how in the first half of the game he's just a wimpy flute player who doesn't want to fight at all and the story doesn't revolve around him as much as it does the other characters. Then about halfway through he becomes the main focus of the story and his character transforms into that of a courageous hero, which I find really awesome for some reason.

Nathan Drake, didn't even have to think about it! That man had me at hello with his witty take on life. Come back for everything and he's a history buff to boot! Man crush! <3

My six star Admiral John Leake from Empire: Total War, at the age of 71 he personally involved himself in boarding actions, always with his foul-mouthed parrot and a bottle of rum or two.

but really, John Marston from Red Dead, Tali Zorah from Mass Effect, or Veronica from New Vegas.

I'm going to go with The Bard, or one of the commando's from Delta squad (Republic Commando) They're just so much fun to have around while playing. The storytelling dude in The Bard's Tale is also awesome, but not sure if he counts.

Easy, Garrus Vakarian, every time I replay Mass Effect one and two, I say to myself, "This time I'm going to bring other squad members, give them the spotlight," and I always break down about half way through after saying, "Man.. I wish Garrus was here."

Oof, this is a hard choice...REALLY hard...
Anna Lemouri from Mana Khemia is up there; come on, an alchemic Samurai with the powers of Illusion and CUTTING HOLES IN REALITY!?
Gig from Soul Eater...should be kind of obvious why.
Rinoa from Final Fantasy VIII; she's cute, and just has this personality that just works from me...she can also shoot her dog at enemies and spawn wings.
Edge Vanhite from Atelier Iris 3: I kinda relate to his personality, and some of his battle quotes are awesome.
and finally, Adell from Disgaea 2: Again, his personality is close to mine, and he's just COOL.

Oh, god... So many.

John 117 (Halo 1,2,3)
Cortana (Halo 1,2,3, Reach)
Jorge 052 (Halo Reach)
Garrus Vakarian (Mass Effect 1,2,3)
Alistair (Dragon Age Origins, 2)
Morrigan (Dragon Age Origins)
Flemeth (Dragon Age Origins)
Knight Commander Meredith (Dragon Age 2)
Kreia (KotOR II)
John Marston (Red Dead Redemption)
Captain Price (Modern Warfare 1,2,3 (WARNING: Haters gonna hate))
Arthas/The Lich King (Warcraft 3, The Frozen Throne, World of Warcraft)
Magus (Chrono Trigger)

Catherine Halsey would be on this list if her presence in the Halo games was greater.

I can't even list all of them here anyway, it'd take too long.

Phoenix Wright, no contest. His style of pulling out of a death dive and uppercutting the opposition on the way up (pure metaphor here, i doubt an uppercut from PW would do much) is perfectly in line with my sense of drama.

Close second would be Naoto from Persona 4. I just like her voice. Probably too much

I suppose if i had to list my favourite characters from everything, they'd all be connected to the mystery genre in some way. Funny that

Definately John Marston. Likeable, badass, heroic, a Western gunslinger with a unique backstory...what's not to love?

Ummm Boss?

Oh, look! There be somebody! You goings to kill that one, too, boss?

The Underdark is a cold and terrifying place, thought the faithful kobold companion. Then he wonder... when is lunch?

And once more the brave adventurers sauntered forth! Mmmm... sauntered? Sallied? Sashayed, maybe?

And Deekin followed the running hero once more. Run run run, run run run. Never walking, always running. One day we ride, maybe?

As the intrepid kobold companion continues his journey, he begins to wonder... if priests raises dead, why anybody die?

Time for the doom song! DOOM DOOM DOOM! Doom-doom DOOM DOOM! Doom.

Yeah, I love Deekin Scalesinger.

Dum-de-dum-dum.... fame! Deekin gonna live for-ever! Da-da-da...

Oh and a special shout out to Glottis...

Ahh, that's hard. Can I just make up a bunch of categories and pick my favourites in those categories? You know what, don't answer; I'm doing it anyway.

Speaking protagonist: Isaac Clarke from Dead Space 2.

Silent protagonist: Adrian Shephard from Half-Life: Opposing Force

RPG protagonist: The Courier from Fallout: New Vegas

Villain: GLaDOS

Human companion: Alyx Vance from Half-Life 2.

Cute robot companion: Tie between Wheatley (Portal 2) and ED-E (Fallout: New Vegas).

Doggy!: Dogmeat from the Fallout series.

Badass sniper: Tie between Captain MacMillan (Call of Duty 4) and Boone (Fallout: New Vegas).

Inanimate object: The pink squeaky mice from Dead Space 2 (in my eyes, they're too charismatic and likeable to not be considered characters).

[EDIT] Forgot one important category;

Snarky Brit: Gaz from Call of Duty 4.
