Keep in mind that the 3DS is significantly more powerful than the DS and will likely see the bulk of the 2D content in the next couple years even if 3D doesn't really catch on. Depends on the game really. If that were really the case, my eyes would be black, seared holes in my head by now. I used to program for 10 hours a day and then come home and game for the remaining hours til I fell asleep and my vision is perfect and crystal clear. The only possible way you could damage your eyes from any kind of monitor is if you have the refresh rate below 72hz and have the screen less than 40cm from your face.
