As much as I'd like to say MLP just to mess with the OP, I think it's well written, just kiddie and girly and not at all deserving of it's mega-hit status... but well written and produced with some quality.
No, my vote here goes for Dr. Katz. The animation gave me headaches, and it was all just flimsy window dressing to let comedians do their bits. There was no real character development, and depending on the week's stand up comic guest, it could also be pain to sit through.

I would say the worst cartoon that I've actually sat down and watched a whole episode of that's currently on the air would either be MAD or Squidbillies. The former because all the jokes are the same bad puns and celebrity name drops over and over again, the latter is just plain terrible.
Also, glad to see I'm not the only one annoyed by CG Thomas. Who narrates the show nowadays anyway? Last guy I watched was either Pierce Brosnan or Alec Baldwin back when my little brother watched it. Fun fact, I saw the theatrical film in a theater with that kid.

Ben 10 (I friggin' hate it, but I recognize that it isn't that bad of a show)
The latest Scooby-doo show is apparently pretty good, though I have yet to watch it because I hate Scooby-doo.
Cartoon Network is apparently doing a whole series of shows based on DC heroes for it's new "DC Nation" block, starting with Green Lantern and produced by Bruce Timm. I don't really know much else about it, but it sounds pretty freaking cool.
So if you ask me there's plenty of good shows on right now (at least on Cartoon Network) and a few great looking ones coming out soon. And this is from a guy who rarely watches cartoons anymore. And I didn't even touch Adult cartoons either.

The ones I normally hear the most complaints about I either thoroughly enjoy or recognize a competency at work that some shows I grew up around lacked. (I was born in '81.) Some shows today do strike me as pointless or dull, but I can usually identify their appeal. I do notice, though, there are less animated series these days which either 1) respect their audience or 2) offer lively (read: animated) content.
I can rattle off many shows I think are overrated, both past and present. And I could list a slew of shows which I think are less worthy of airtime than others which have been canceled. However, I cannot single out a worst animated series, so instead I'll name the one which has most recently angered me:
The Looney Tunes Show
Even ignoring the entirety of the franchise's history and taking this series as it's own independent entity, I find it unbearably boring and vacuous.

Johnny Test. Problem arises or they caused it. Break into lab. They save the day or just their own skin. Every... freaking.... episode (95%). *Shoots self in foot* Much better.
