I'm not sure why Hades is constantly shown in popular media as a villain. In actual Greek mythology he was a pretty cool guy.
Probably due to his association with the world of the dead. A western audience would be somewhat confused by what they take for hell being ruled by a nice guy.

That being said: I'm not sure whether there's such thing as a "nice" Greek god. They all had their moments, but they tended to have a bit of a nasty streak whenever you annoyed them.

Personally I'll be going with Sheogorath though. Arbitrary madness is where it's at. The blood, cults, and schemes of corrupting mankind as seen in most "evil" deities are too predictable to hold any real menace.
That, or Loki. I always liked his mean streak.

Does the Mad God Sheogorath count as evil? If so, him. If not then probably Cthulhu.

Most of the time, the Hereticus deals with former imperial citizenry that are suspect or convicted of heresy such as planetary governors, nobility, military turning to chaos (and sometimes the greater good). Malleus however focuses mostly on daemonic hosts that are seen as openly demonic such anything from the warp rifts (chaos space marine warbands and of course daemons). However like you have said, the two offices occasionally are caught at an impasse in which jurisdiction is given to the side that can politically outmaneuver the other (see Siege of Vraks [http://warhammer40k.wikia.com/wiki/Siege_of_Vraks]).

Edit: Also, my allegiance goes to the Chaos God who end the reign of terror caused by Matt Ward.

I'd have to say that my favorite evil god would either be the Stranger or the Many-Faced God, both from a Song of Ice and Fire.

The Stranger is the god of Death and the Unknown, and has this really interesting vibe that I can't really describe.

Those who follow the Many-Faced God grant others "the gift", and their words are
"All men must die."

Their other words are "valar dohaeris" ("all men must serve"), which is where that religion gets very interesting.

Manotork still saved all of humanity. There is that tiny detail. He was also a fertility god to the ancient Khmer. I think at one point the devs hinted that the yellow god we don't know the name of would likely be the big bad of the theoretical sequel. I don't think he was ever shown as being released from his bindings at any point, either, since Pious did it with Mantorok's own magic(k).

(don't mind me i'm just happy to be able to talk about eternal darkness for once)

Umm, Chtulhu is not a god. Lovecraft represented him as some sort of weird powerful being and there were some cults of his but Cthulhu isn't a deity. Just some weird entity. Calling it an "alien" is way more accurate.
When the time comes, he'll consume internet-fed nitpickers along with the rest. You can voice your objections with him then.

Majin Boo from Dragon Ball.

He actually starts off as an innocent, childlike demon who was manipulated by his creators to take enjoyment in torturing and killing humans, but when he expels his evil, which forms into being and absorbs him, his evil side becomes dominant.

And Sephiroth from Final Fantasy VII. 'Nuff said.

Khorne. Definitely Khorne. I play Blood Angels because the Death Company are like loyalist Khorne Berzerkers. But with jump packs and power weapons. And Chaplains on steroids to give them re-rolls.

All right, nitpickers. From the Wikipedia (yeah, I know) definition of deity:
"A deity is a recognized preternatural or supernatural immortal being, who may be thought of as holy, divine, or sacred, held in high regard, and respected by believers."
Immortal? By our standards, yes.
Held in high regard? By both followers and supernatural fiction fans alike.
Worshipers and/or believers? In more than one species.
The internet conventional wisdom is not always right. Deal with it, suckers.
