Actually, There's more. I found about 100 Alien Power Cells under a military truck that was in a huge crater. There's supposedly 2 or 3 more places that you can find them.
In addition to the military truck, there are some alien cells stashed in the armory of Fort Independence (Outcast base). In the Broken Steel download content you can find some alien cells in the Enclave base. Also the Firelance random encounter drops alien cells.
Another weapon that is a ***** to maintain once you get to level 20 is Ol' Painless. Once you get past level 15, the only enemies that wield hunting rifles are Super Mutants, which are replaced by Brutes with Assault Rifles.
By the time I got to level 20 my house was overflowing with weapons, including enough hunting rifles to arm the Chinese Army.
I like Lincoln's repeater, but it uses rare ammo which is a problem. I modded it to use .32 ammo (and lowered the damage so as not to make it a complete game-breaker), and that's my favourite weapon.
Tesla Canon, love it because of the residual electricity power after a shot the sure power it has and the fact it was made form some alien tech.
Hate how it has only one shot per cell and how you have to reload it so slowly and that your guy has to pull the whole thing down to put a new cell in.
for me its a tough tie between nuka grenades, the shishkebab, and the AG31 plasma rifle.
The AG31 plasma rifle is the upgraded plasma rifle that you get from Harkness and with a high enough energy weapons skill can kill just about anything in one hit.
And I would have thought bringing dogmeat was a bad idea because he's weak to radiation (which the ship has a lot of around it), so he's likely to die....
The weapon has huge damage and will almost always get a critical hit, if you're playing on normal, it's a waste of ammo on anything but the Behemoths.
It's base damage is 100, a critical adds another 100 damage and it should always get a critical hit.
I've never found a lot of radiation around the crashed spaceship, maybe 5rads/sec when standing in the water around it and 1rad/sec in a large area around the ship. I could be wrong since I never really bothered with the weapon. Only getting it to get all weapons(excluding the Firelance) after I've completed the parts of the main quest I want.(while checking the GECK, the radiation has a maximum of 6rads/sec and that's when you're standing in the crashed ship)

The great thing of having the game on the computer, is access to the GECK(construction set) and the ability to see where anything is located.
The two fixed places for ammo are the crashed ship and that crashed truck.

Ol' Painless and the PLasma rifle from the Android and the shotgun for long range-ish weapons and for melee the Super Sledge or Junder Plunkett's Valid Points.
I have not yet played Broken Steel (so I may have to post an update to this) but my absolute favorite is the Burnmaster (the unique flamer). I'm a dedicated pyromaniac, so I use this against anything and everything (especially when I'm indoors). My other favorites are Lincoln's Repeater, the Blackhawk (the unique Scoped .44 Magnum), and the Vengeance Gatling laser.
Occam's Razor and Blackhawk for any regular mob, Bottle-cap mines for the behemoths. I didn't even touch another weapon through the whole game, most of my kills where done with the knife though. Nothing better then sneaking though the ruins of DC and knifing everyone, never gets old. Obviously I had to tweak all the melee weapons to accurately reflect their damage in the real world. Damn Bethesda for discounting someone would actually want to use a melee weapon.
Also, is it weird that I recreated my girlfriend in the game and tried to play through as though I where her? It made the game insanely immersive for me, she thought it was creepy.
I am going to have to say the Railway Rifle. That thing is so freaking sweet. I love how it makes the train whistle sound after every shot. while it is a slow weapon, VATS makes it deadly at close range, usually allowing me to stick someone's head to anything close enough.
