Agreed. How does the story go from "guy coerced into murder runs from cops" to "bandaged crouching-tiger-hidden-dragon zombie fights ancient conspiracy"?

Aside from the "contributed to the Star Wars mythos" thing, you could make a case for Mass Effect. God I loved that game.

As much as I loved the story in KotOR 1, I have to say I preferred it in KotOR 2 (until the last half hour or so), as it dealt with gray morality, rather than the black-and-whiteness of the original.

Really? I mean, I liked the game, but I figured out the story even before I was halfway through. That could of course also have been due to my pure awesomeness, but even though I'd like to believe that, that probably is not the case.
That's the point.
I mean, you know Al Mualim is evil, Altair knows Al Mualim is evil, Desmond knows Al Mualim is evil, but you still have to work for him due to the circumstances. That's what I found compelling about it, anyway.

The Longest Journey. Although due to the games genre (point and click adventure) there is a lot more exposition than in most other games which gives it an advantage of sorts. Its still an incredibly effective, grand story told on a personal level. A coming of age tale done right, rather than the trite attempts of most other games or novels.

Although I'm a big fan of how elements of Silent Hill 2's plot is wrapped into the gameplay. Also the tone and execution of Chrono Trigger still has a lot to teach modern gaming narratives, its rare in any media to be able to change so seamlessly from whimsy to drama.

PC. It came out in 1994. It's hard to find nowadays, but really worth it despite the outdated graphics.

Portal, Mass Effect, Knights of the Old Republic, Lost Odyssey, Warcraft (the entire story)

I always loved the stories in these games. They just seemed to pull me in.

Planescape: Torment probably has the best plot and writing of any game I've ever played.

Honorable Mentions:
Baldur's Gate II
BioShock (the twist was lame and predictable, but otherwise solid pacing and characterization)
GTA4

Gears of war 2 had a decent story although killing Maria with a gun the size of her head made me laugh instead of feel shocked (which I assume I'm meant to feel). Although this could create a bonus game where you kill her in multiple ways. E.g. Hammer of dawn?

GTA IV, I'm surprised Yahtzee didn't mention anything on the quality of the story. I found it really hard to kill some of the characters. E.g. Darko

Oh and I bet a million people say this but nearly every Final Fantasy under the sun.

At least I'm not the first person to say Chrono Trigger! If anyone's played the translated Bahamut Lagoon (SNES), that'd have to be on my list, too.

Some that haven't been mentioned (from GBA):

Final Fantasy Tactics Advance -- not so convoluted as some other Final Fantasies, and more charming because the main characters were children instead of moody emos. (I'm looking at YOU, Cloud)

I really liked Tactics Ogre: Knight of Lodis because with the ability to persuade enemy fighters (I will admit I called them my "Awakening" council) and the setting of a foreign superpower sending troops in to quell a regional civil war, it was like a fantasy version of Iraq.

As for modern games: Mass Effect and Half-Life Series, yeah.
