My 'all time favourite' tends to change pretty frequently based on my mood and what presently interests me. Off the top of my head:

Counter-strike
Arcanum

Legend of Dragoon - My favorite JRPG
Call of Duty 4 - My favorite fps, the multiplayer is just so addicting I can always come back to it and spend hours on it.
Disciples 2 - Best TBS game ever, replay value is high for me.

You know what, I need 3 more. :)

Heroes of Might and Magic 3 - 2nd best TBS game ever.
Might and Magic 6 - Beaten this game more times than any other. It's got problems, but I love it.
Fallout 3 - I just loved exploring the wasteland, and finding interesting things at every corner.

because of nostalgic reasons, and because I recently got my PS2 working again, and my xbox has been broken for a while:
1. spyro the dragon 2
2. crash bandicoot 3
and for a more recent one
3. banjo kazooie: nuts & bolts

I find it hilarious that my 55 year old Dad is this tech geek who loves photorealistic flash new games while It's me, the twenty year old, who's the nostalgia goggles wearing fogey who considers being able to move in three dimensions a luxury.

Company of Heroes and it's expansions
TES: Oblivion
Half Life 2 and it's episodes

Those are the three that instantly popped into my head, being the one's I've put the most amount of hours into.

1. Starcraft 1, 2 (As an e-sport and as a life pursuit)
2. Fallouts 3 and NV (In terms of immersion and immensiveness. Only DLC like Point Lookout and Sierra Madre come close to a neat perfection. Gameplay, btw, is a weak point of the series.)
3. Mass Effect 2 (Best storytelling yet in an RPG. There's still room for improvement, though)

Very Honorable Mention to
4. Portal (for its stimulating gameplay and black comedy)
5. Silent Hill 1,2 as well as Dead Space 1, 2 (Horror really reaches another level in video game format. Still left wanting something more, though.)

Note, a shooter would be needed in a desert island scenario, but good luck naming one as an innovative flagship of the genre.
