1: Pokemon Crystal: Difficulty curve is practically non-existant, until final boss, when it shoots through the sky. 16th Gym Leader: Levels 54-58, the next important match is the final boss: Levels 73-81
To be fair, I don't think you're ever explicitly told that Red is at the top of Mount Silver. Could be wrong though, it's been years since I played the original Gen II games...

And at least the remakes rectify this a little by boosting up the levels of the Elite Four after you get all 16 badges, and letting you re-match all of the Gym Leaders with tougher teams.

What I never understood was how Lance managed to have an entire team of lower level Pokemon than from the original Elite Four, and three Dragonites that shouldn't be Dragonites. :D
If that's the case the difficulty curve doesn't even exist, because I never had a single problem with any opponent after Whitney (with a slight exception to Lance). And I think the reason Lance had underleveled Dragonites is because Lance was using his Dragonites in Mahogany Town and the Lake of Rage when Team Rocket was transmitted that signal that made the Magikarps evolve early. My best guess.

Hmmm....

Deus Ex - terrible visuals (even by the standards of when it was released), bad shooting mechanics.

The Witcher - can turn into a grindfest (I think there's a whole chapter in the game dedicated to this).

GTA VC - fucking rc helicopter. Fuck.

Monkey Island 2 - came on 12 discs on the Amiga which I originally had it for. Pain in the ass.

CS:S - too fucking addictive.

edit - have games that I treasure more, but didn't include them because they're perfect.

Jagged Alliance 2
Tried to think of something, but all I can come up with just makes me sound like a whiney loser who can't handle the challenge in the game, everything about it is there for a reason. Maybe a vehicle inventory would be good for shuttling weapons around, like in some Fallouts. And the Chance-to-hit indicator should've been integrated, not a mod, save a lot of time and doing stupid maths in your head.

Rainbow 6: Vegas 2
Fantastic game, can't fault it really either it seems to balance itself out. I would say it takes a while to go in or out of cover, but in all honesty, that's a player error - need to go in and out faster, than *strafe*, which is closer to leaning than covering. Needs more maps is all I can say, because it's awesome.

Crysis
More fighting soldiers and less..other stuff. Otherwise, great game. Not just graphics, but controls, weapons, physics, features, everything besides the story in fact.

Gran Turismo 5
Everything wrong with this game is simply stuff that was dropped/changed from GT4. Can't win cars repeatedly to grind for cash, can't finish the game unless you grind like hell to get an F1 car, cars that should be available in the dealers are now "rare" items that you have to scourge around for, and too many Jap cars in relation to other countries. Though the last two things many people seem to like about it.

Resident Evil
For the series, not just the game, well it was my favorite survival horror game, a pity it just isn't that anymore. RE4 was great, had no complaints about that other than escort missions, which were handled well here in fact but I still don't dig them a whole lot.

Skyrim: Combat is pretty lacklustre--it's still just attack, block, attack, block, power attack, dead. It's better than it was in previous TES games, but still not exactly wonderful. The guild questlines make it far, far too easy to become the leader of the guild. Unarmed is notably missing. Companions are not nearly developed enough--most of the important ones could have done with a few dozen more lines of dialogue like New Vegas.

Just Cause 2: The plot is terrible. I know it has a sort of 80s-action-film camp to it, which is great, but it could have been a lot more interesting. There should be at least a couple of things to do besides blowing stuff up. Tom Sheldon makes me want to claw my own face off.

Civilization V: Civs aren't varied enough visually--India uses East Asian architecture, for example, and the Ottomans field infantry with longswords and plate armor. Rivers should be more important when it comes to trade and transportation.

Dwarf Fortress: The ASCII graphics are charming and don't bother me in the slightest, but the game desperately needs mouse support. Everything would go faster and be easier to understand if you could click on stuff. It's actually enabled on a couple menus, which is why I don't understand why Toady doesn't just take a few weeks or months to properly integrate it. No (reasonable) player would complain.

Fallout: New Vegas: It looks like shit. It looks like shit even for the Gamebryo engine. Fallout 3 looked better, hell, even Oblivion looked better in some ways. Nearly all the assets added by Obsidian are lower-resolution and lower-poly than the original Bethesda ones, there's a gross jpeg-like chromatic aberration in the skin textures, and the complete lack of environment shadows is almost immersion-breaking. It would have looked impressive in 2005, but even then the hideously poor art direction would have stood out. Many items and objects don't even look like they fit in the Fallout world, almost as though they were imported from a different game, such as the farmhand outfits, the 9mm pistol, and the reinforced combat armor. The animation is god-awful--running looks like a ridiculous dance, and characters grip the barrels of two-handed weapons like, well, like they're trying to masturbate them.

It amazes me that a game that is so fucking astounding when it comes to the story, setting, level of detail and actual gameplay could fail so miserably in the visual department.

(In no particular order)

Jak and Daxter - The game's platforming is almost exclusively designed around double jumps, which basically means you can skip large chunks of segments simply by knowing how to properly helicopter jump/roll jump/roll jump-helicopter spin.

Darksiders 2 - Basically what everyone else complains about. You can tell that it's just a big quilt of other game designs. The story was pretty mediocre, and the game gets pretty easy later on, even while playing on apocalypse. Also, bugs preventing me from finishing certain collectibles trophies.

Fable 1 - The game's world is extremely linear in comparison to most "open world RPGs."
Another thing I didn't like was how some weapons and other items became blocked off if you didn't get them before a certain part in the story.

Fable 2 - The Lucien fight... oh god the Lucien fight...

Fable 3 - Quite a bit easier than its predecessors (I got the 'Never die' achievement on my first run through). I also missed the actual weapons, instead of having 50 weapons that look almost exactly the same.

The Legend of Zelda: The Wind Waker - The nasty massive fetch quest at the later half of the game. It was really not that fun.
I remember having my significant other play Wind Waker because I remembered it so fondly and talked so much praise about it.

She quit at the Triforce part, I said "it's not that bad," but she gave it back. Then I played it again and... well needless to say there's a file sitting there with 0 Triforce pieces because the very moment my boat told me to look for maps so I can pay thousands of dollars to get a readable map to find a location with a piece of shiny water and the grappling hook and...

I shut it off and never went back. I don't know who thought that was a good idea.

OT:

5. Fallout 3 - I don't even have to mention this one. Buggy as hell, uncanny valley galore, terrible AI. The only reason it's in my top 5 is because it's SO FUN that I always go back to it.5. Metroid Fusion - *sigh*... Do I have to? It's so... okay. Well, I do remember time limits being annoying. Some bosses had LOTS of moves that were impossible to dodge. It had some dialogue-y parts, and the X-Virus bosses were.. Just blobs in spiky shells.

4. Dragon Age: Origins - Unnecessary and VERY poorly-done sex scenes. Many characters I never formed any sort of bond with because they were sort of just nobodies.

3. The Minish Cap - Kinstones were just plain dumb, finding stumps to shrink reminded me very much of Oracle of Ages/Seasons, which were BULL. SHIT. GAMES.

1. Kingdom Hearts (no way really?) 358/2 Days - Missions were bland, boring, repetitive time wasters. Lack of voice acting really annoyed me, and the same worlds as other games was pretty boring. Because all I needed out of life was more Agrabah. But, while it wasn't the only Kingdom Hearts game to make me cry, it was the only one to make me cry that hard. Like, it was seriously bad. And for a few days after if I looked at the case for the game or heard the theme song I'd start to cry. Call me a pussy, that game hits you deep right at the end.

I decided I would choose a game with more impact than nostalgia for #1. But 2 and 3 are definitely just GBA nostalgia

Planescape: Torment - combat has been mentioned and not a biggie for me, so I'll say this. Morte's kidnapping scene. Seriously. Such a blatantly arbitrary case of cutscene incompetence I went "Okay, I'll just forget this happened."

Baldur's Gate - linear warriors, quadratic wizards, cubic thief in 2 (two words: trap abuse)

Chrono Trigger - Schala's fate. Seriously, the poor girl deserved better.

Persona 3 - Tartarus becomes slightly too grindy. And the music is too damn catchy!

Orcs Must Die - My favorite battle track is the least common one.

1. Skies of Arcadia: didn't go on forever.

2. WoW: goes on forever....

3. Unreal Tournament/Unreal Tournament 2004: great games, but not so pretty these days and UT3 just kind of screwed the pooch.

4. Saints Row the Third: very limited draw distance on the Xbox360 so there's awkward moments when you can see vehicles and people on the street far away but they just disappear a second or too later. The A-10 and VTOL in flight mode feel totally useless due to the draw distance issue and just that there really is no reason other than shits and giggles to strafe a street.

5. Skyrim I want to finish the thieves guild questline first and only do theif oriented things before I finish it and start on the rest of the content including the main story. However the bow from the end of the thieves guild quest-line is BiS, but Skyrim has a weird way of scaling weapons at the time of obtaining them. Essentially I'm left wanting an end game weapon but not wanting to do other quests. I guess my real issue is the scaling system for weapons in Skyrim.

Bonus: Goldenye N64: Remade twice now and both remakes screwed the pooch. Just port the old one to new systems dammit!

5 Portal. Um... uh... hold on... I can think of one... It didn't get me laid, in fact that's going to be my flaw for the other 4 games too.
4 Rock Band 2. Why you no Stairway to Heaven?
3 Record of Agarest War. The back ground music is way to loud. It over powers the dialog at 1% volume, you have to turn it all the way off
2 Prince of Persia: Sands of Time. Well, I guess it's too short. I can beat in in like 5 or 6 hours, which is just about the length of most triple A games released today, so uh,
1 Jak 2. Too god damn hard. I tried to jump back in after having not played it for 6 years and FUCK! The difficulty curve is like 90 degrees strait up

1. Metal Gear Solid 4; Oh god, the exposition!
2. Dead Space 2; I thought the marker had a, you know, "dead space" around it that killed necromorphs.
3. Vampire the Masquerade: Bloodlines; I'm sorry, but absolutely every bit of text placed in the world is blurry and unreadable. Escapists: is there a patch for that? I'll give you a cookie!!!
4. Half Life 2; A two-fer; 1. Where is my Ep 3??? 2. After the whole scene where Gordon gets the spore grenades for use with the insects, why do we never see the spores again in the Episodes? It's not like Gordon never meets another vortigaunt.
5. Assassin's Creed series; so much more could've been done with the concept of a synchronization bar instead of a health bar. AC1 had the right idea but it needed refining. But then from 2 on it's just a health bar! You still "de-synch" instead of dying, but actions that improve your synch don't heal you, you don't regain synch over time, and doing things Ezio wouldn't do don't decrease your meter. The screen going glitchier as you get close to de-synching was nice in 1 because it fit the plot. Or does Ezio often get beaten up and get encumbered by broken armor? Why then is it gone? I hope it comes back in 3.

1 No Mores Heroes 2 Desperate Struggle.
Ok they removed the entrance fee cos it was a pain in the ass to gather that much money so now I can walt into the boss fine and dandy but wait! That made the game incredible shorter as those entrance fee help to prolong the game (padding I guess)!!!

2 Gold Sun.
Ok so with the Djinn system allow me to set or put some of my Djinn on stanyby allow me to alter my character stats and acquire new spells but what if I want to use all of my Djinn to summon their attacks? Yeah that was pointless as summon attacks are more worth while.

3 Tales of Symphonia.
Ok so the battle are not turn based but just hack and slash sort of battle. This pretty much elimate any solid statergy needed when facing a boss. Even the dual path system to learn new skills is questionable as you don't know which path is the best for that character without looking it up online.

4 Fire Emblem Sacred Stone.
Oh so this game allow me to move back and forth previous areas like choosing a level in Super Mario Land and take part in skirmish battles in those level? That made the game far too easy compared to the last Fire Emblem game on the DS!!!

5 Conduit 2.
Sure the phase rifle (a sniper rifle that can shoot through wall) was a good concept as at leat in multiplayer the game warn you if you were going to be sniped (it's the only sniper rifle in the game) but with one of the upgrade so that it no longer warn you about it just made it broken. Maybe they could of made a broken version of the phase rifle so it act like a regular sniper rifle to make the game balance.

Half-Life 1: The Xen levels, seriously these were some of the most annoying levels I have ever played ever.

Homeworld: Why no there Homeworld 3?

Portal: Why so short?

Skyrim: Why no update to make other companions use Serana's AI?

STALKER: the bugs, really, this game is so buggy it makes Obsidian games look stable.

Kingdom Hearts series: Cutscene length, power of friendship bullshit, the Gummi levels and Atlantica in the first one, Re:Coded's digital worlds.

Metal Gear Solid 3: Cutscene length and placement.

Persona 3: Main character's a dick (fixed for Portable mind), Tartarus is a drag.

Dragon Quest VIII: Pretty slow going, I guess? The post-game dungeons are abusively hard and repetitive.

Chrono Trigger: Poorly paced sections, like the first visit to 2300 AD.

Castlevania SOTN: The voice acting is horrible but I find humor in it. Alucard Shield and Shield Rod spell is the most overpowered weapon ever.

Chrono Trigger: This one is tough to criticize. Certain sections are really tough to navigate due to their design. It can be hard to figure out how to progress in certain sections if you have never played the game before.

Mega Man 2: Crashman stage just does not compare with the other seven robot masters. They replace the fantastic Wily Castle 1 and 2 theme with the worst music in the game for sections 3 and 4.

Demon's Souls: Oh dear god the targeting system and the camera changes. Shrine of Storms is the best example of this flaw.

Assassin's Creed Series: Poor input, full synchronization requirements, and whenever I have to chase someone.

In no particular order:

Borderlands: it's brown as hell, which doesn't work well with the cel-shading, there are only about three kinds of enemies (bandits, skags and the occasional rakk) and the PC port was completely terrible. (I've heard BL2 is fixing all of those; that's why I pre-ordered it.)

Mirror's Edge: a lot of the set pieces are unintuitive and the story is just awful.

League of Legends: besides that it's a tough game to get into, the community really doesn't help in that regard.

Yoshi's Island: there are a lot of very, very annoying segments - made worse by Baby Mario's crying. Oh god, that crying sound.

Twilight Princess: Practically everything, at least for the first 10 hours.

In random order:

Resident Evil 4 - They take away Leon's swanky leather jacket 15 minutes into the game. That's literally the only flaw in the whole damn game.

Okami - The final area strays too far away from the story and the characters we love, the ending is kinda stupid, and the platforming gameplay is iffy due to the artstyle lacking depth.

Metal Gear Solid 3 - Overly complicated controls.

Half-Life 2 - Vehicle controls suck.

Ratchet and Clank 3 - Clank gameplay.

2: Skyrim - Haven't played it in about 3 months, but no beast race children, no beast race marriages. Kahjiit and Argonian make babies and want to be married too!.
I really agree with the babies and marriage part, but as far as I'm aware off there is at least a female Argonian you can marry, she works at the docks in Windhelm.

EDIT: And apparently there are actually two male Argonians up for marriage, which makes me wonder, why the hell didn't they just put in at least one of each sex for Khajiits :c
makes my Male Argonian happy to know.. he'll search her out.

But no female Khajiit.. to bad Kahjiit-in-Boots no snu-snu for you

1. Mass Effect 2 - Needs a bit more customization
2. Deus Ex: Human Revolution - Boss battles and the ending
3. Warcraft 3 - There were no flaws!!!! Of course the graphics start to look abit dated after 10 years, but isn't that the case in any game?
4. Half Life 2 - Needs a sequel, badly.
5. Portal 2 - Needs more content.

And to break the rules because I am such an anarchist...

6. Guild Wars 2 - Not enough armor models and buggy (but it just launched, so they'll be fixed).
7. Skyrim - They had like 2 voice actors.
8. Dragon Age: Origins - Bugs and I hated the colours.
9. Mass Effect 3 - The ending and EA corporate bullshit. FIGHT THE POWER!
10. Civilization 5 - It consumes my soul and time.
