I always loved the Baldurs Gate series, but to be honest, it was the fact that you were so central (yet so unique), and it played with a healthy dose of action. That and I loved the NPCs who shared the story with you. Baldurs Gate is my all time favourite series, but its because the story played off other amazing aspects, not because it was the best.
Also from Bioware is Mass Effect, but thats the new kid, and I dont think its earned the respect to compare to the older ones yet (and of course, considering the story isnt even bloody finished yet).
Im just going to go ahead and say it, it doesnt matter how few people agree, Planescape: Torment is one of the best there is, and my vote for all time best. Not many other games can pull off the "Ive lost my memory" shtick without infuriating me, but this game makes it central to the bloody story, and its still freaking awesome! This is a game where only a very select few people in it CAN ACTUALLY KILL YOU!!! If thats not evidence that the story is phenomenal even with that in mind, then.... Sod it, it IS evidence! Torment deserves to be praised for as long as there is such a hobby called gaming!

Plot twists are great, but when the twist immediately crosses the event horizon of the WORLDS BIGGEST PLOT HOLE, it still won't save it from the suck. Mass Effect ruled, but KotOR 2 and Baldur's Gate sucked. Haven't played KotOR 1, dunno about it, but the end of KotOR 2 was enough to put me off anything even remotely related to the Star Wars franchise for life.
KOTOR 2 wasnt made by Bioware, it was Obsidian. Im not going to deny that Bioware doesnt always succeed (Neverwinter Nights was awful until Hordes of the Underdark redeemed it), but saying "Baldurs Gate sucked" is completely ignoring the amount critical praise the game received, much in regards to the great story. I personally (now that I have grown up) consider the Zelda games to have some of the most abysmal storylines ever, Majora's Mask included, but out of the respect other gamers have for Zelda, I wouldnt use the words "Zelda games suck", though I certainly could if I wanted to. (Though Yahtzee has recently taught me that Nintendo fanboy/girls are some of the most annoying shits on the planet).
For anyone who suggested Oblivion has a good story, you only have to compare it to Morrowinds story to see it isnt so. Look at the central individual you play for christ sakes: In Morrowind you are the reincarnation of an ancient general prophesised to return and reunite a nation. In Oblivion you ARE...... Ohh, erm, Im not quite sure? The lackey/toady/goon of the illegitimate son of the Emperor? A wo/man who is very good at running into a tower and stealing a stone? Oblivion had some high points, but compare much of Oblivion to Morrowind and the game becomes increasingly crap. But Im pretty sure its tradition to compare a Elder Scrolls game to its predecessor and ***** and moan about what you didnt like, so Ill stop there.
Silent Hill is pretty good for stories too. I really just stuck to the 1st and 2nd games. The first was good, but the whole goofy cult thing threw a little bit of cheese into the mix I thought. 2 was good though, as with many great stories it was personal and not planet-wide-apocalypse business.
Metal Gear Solid has good stories, but in a kind of goofy action movie way. Its more about acting cool than being great. Thats what I think about MGS stories "Wow, thats so cool - if a little cheesy", not "ZOMG, graytist stori eva told!"
I dont rate any of the Half Life games very highly "story" wise, as I have never truly felt like there was one. I always just played Half Life by instinct, or by feeling my way through. I have never once stopped and considered the Half Life "story" while playing. The only time I have ever felt like there was something approaching a storyline was when youre at Black Mesa before anything goes wrong. After that its just a run and run and solve puzzle battle for survival. Thats why originally the Xen/Nihilanth "if you dont stop this thing, there wont be much to come back to" aka "save the world" was originally so jarring for me. That said, I still love Half Life.
Ehh, cant really think of anything else right now. Though I dont really need to, do I? Like I said: Planescape: Torment.
