Lara Croft.

The worst so far is Zoey though. Heavens above that girl can whine. Argh.

Luger from Killzone.

While she is relegated to the position of "token female", and the only female soldier in the series Luger is certainly the most rounded character, whose training as a Shadow Marshal means she is one of the two characters who actually consider the use of tactics instead of relying on their emotions and luck to keep them alive. Luger spends the entire game, barring cutscenes when her face is visible, in a figure-hugging bodysuit and yet is never exploited for cheesecake or in any way played to be a sex symbol. Despite being trained to be emotionally dead she brings an element of civility absent from the frontline soldiers to the game and is able to rekindle her ability to socialise on friendly terms.
The thing I like the most about Luger is that she actually volunteered for military service when it appears that she had seemingly been left behind to wait for the troops to return from war. While no other women are shown to have been willing to enter frontline service for the ISA, Luger was willing to sacrifice her life and her relationship to serve what she believed to be a just cause.

Lara Croft, of course. The original.

Jade and Heather as runners up.
Lara Croft isn't the original badass female of gaming.. Samus predated her by almost a decade and had 3 kick ass games under her belt before anyone ever heard of Lara Croft.

My "the original" comment was actually referring to the original incarnation of her character, rather than the cuddly rewrite of the newer games.

However, considering Samus only wound up being a girl as a "gotcha!" gimmick, I question her being The Original. She's a bit like those old coffee ads where they'd serve people coffee, listen to them praise how wonderful it is, only to eventually be told "would you believe your drinking Folger's instant crystals?" Guys were essentially tricked into liking the game first, then told they were playing as a girl.

Contrast that to a game where you know up front you'll be playing as a girl, and *as* a girl, not in an asexual armored suit.

The Boss from MGS 3, because she can destroy any gun in the world with just her hands in a matter of seconds and her gun is awesome.

Jade from Beyond Good and Evil, maybe? Or Olivia from God Hand. I haven't yet played Half-Life 2 or Portal, but I imagine those games have some good candidates as well.

Speaking in terms of animal lust? Probably Talim from SC2.
Speaking in terms of depth and character development? Uhm... Probably Aribeth de Tylmarande from the original Neverwinter Nights game.
Once I found out she was a love interest I did everything in my power to make that happen and then she goes and turns to the enemy side, which oddly enough made me even more interested in her.
