Well if thats the case, you must logically say that Mass Effect is exceedingly poorly written, as the human race aren't interstellar travellers. Or, you're a huge hypocrit.
Poor analogy.

There's a difference between putting speculative or fantastical elements into a story and writing a story where those fantastical elements pop out of nowhere to offer a convenient explanation or resolution for some twisted-up bullshit. You know, "Okay, this guy is a wizard" vs. "How'd that happen? Oh, a wizard did it!" -- the former is just genre fiction, the latter is bad writing.

Now, Mass Effect does have its share of way-too-convenient explanatory bullshit, but it's got nothing to do with basic genre conceits like "people can travel through space".

Metal Gear Solid was already set in a world of government cover-ups, shadowy organisations, mind-fuckery and massive technological advances behind curtains. This was from the Metal Gear.
Sure, except it stops being a good plot twist the fiftieth time someone says, "It's a cover-up/conspiracy/nanomachines!" I've never played Mass Effect, so I have no comment. Magic as an explanation for weirdness suits me a lot better than 'secret government technology' because when you're working in a setting that closely resembles the modern world, there's only so far that my willingness to suspend disbelief will stretch. Magic as an explanation only has boundaries when the author sets them down beforehand. Essentially, magic may also be a crutch for poor writing, but it's a sturdier one than an intricately knotted system of cover-ups and conspiracies.

And Star Trek is set in a world full of chronaton particles. That doesn't mean that Star Trek doesn't start sucking just a little bit harder every time chronaton particles actually become the central motive force in the story. See how it works?

This isn't a genre thing or a setting thing. Good plot structure transcends those.

I would say MGS4, but the way the had to explain every little thing in detail makes me hate parts of it.

That being said, the Max Payne has some of the best writing. I loved his metaphors throughout the story, and I still regard Max Payne as one of my top five games of all time.

I think there's a lot to be said for the story in Gun, actually. It was a traditional Western in many ways, but the characters were interesting, particularly the protagonist, who has an unusual connection to the Indians in the story.

Everyone says Ocarina of Time too, but that's for good reasons.

Braid. Definitely Braid. In fact, there is no doubt in my mind.

I also liked Bioshock, which had the caliber of a really good novel (intricate story, lots of complex characters, original plot with meaning) although the ending came up short.
Hmm, I thought Bioshock's plot had big pacing issues though. The plot was hard to really swallow in one play through. I got it with two.

Wow, some people have awfully low standards for video game stories. Fallout 3 and MGS and Halo all get more mentions than Planescape: Torment!? *Facepalm*

OK, OP, Killzone? I would agree that it is a better shooter than Halo, but it has no story other than enemies chewing on your bullits, well, no story worth mentioning.

My list would include.

Shadow of the Colossus
Myst Series
Dead Space (although they really need to give up the silent hero bit)
Assassin's Creed
God of War series.
Planescape (of coarse)

Honorable mention...
Saints Row 2, come on... a Texas Funeral and Monster trucks.

In no particular Order... *ahem*

Final Fantasy Tactics(because Ramza's story rocks my socks.)

Final Fantasy 6(everything from saving kingdoms to destruction of the world... in JUST THE FIRST HALF(don't even get me started on the second half.))

Mass Effect(beca- actually... i don't think i really need an explanation, I'm glad there is not a skip function.)

The .Hack// Games (just because .hack// is awesome altogether.)

I have been around the block and have come into gaming where I just play them to really enjoy the story behind it. I find gameplay these days becoming bland and the same, but sometimes stories are just very good. What does everyone feel are some of the best storylines in a game they have ever played. Any genre can count, personally I like these stories

1. Final Fantasy XII
2. Grandia III
3. Killzone (series 1 & 2)
4. Pokemon (ya I know, but it had a nice simple story)
5. Chrono Trigger

Now I haven't played all games out there, this is just a couple I really enjoyed.
Killzone? *raises one big eyebrow* I respect your opinion but maybe you should have put the title as Favourite Written Stories in gaming?? Because Killzones is nothing special.I do agree with you on Final Fantasy 12. I liked how Vaan ended up not being the central character and it became more on focusing on everyone than just the lead.

Mine would be:

Assassin's Creed
Bioshock
Mass Effect
Halo Series
I'm tempted to put Half Life 2 because I was playing it earlier but now I think about it, it's story is just above par (even if it has awesome Dog in it... why couldn't he come into Ravenholm WITH YOU ¬_¬)
Prototype
I am joking about the above one.
The Darkness
No I respect that, but at the same time to me it sticks out in a world of bland and predictable FPS shooter stories and makes a statement for itself. A lot of the different twists that it takes are not easy to see coming and it really kind of just presents itself for what it is and doesn't like to hide. That is why I found it one of the best written stories, but as you said everyone is going to be subject to their opinion of what they feel is the best.

I am amazed that so few people have said Oblivion. I spent hours reading all the books dotted about the world picking up all the backstories about Tamriel, the Ayleids, the Guilds etc. They didn't just make a game, they wrote a history of the world the game was played in and left it there for you to read if you felt like it....

That was the big disappointment about Fallout 3 - only the skill books could be read!

Portal, Psychonauts, I haven't finished Braid yet but it's really captured me ...
Fable 2, as well. And, of course, Bioshock.

Deus Ex is in my opinion the best written story ever. The cyberpunk sci-fi elements are so well crafted and the dialogue was just excellent (which i often can't help but squint at some of the dialogue in particular games that i won't mention). It also explores all sorts of philosophical themes and has a maturity that i haven't found in many other games.

Planescape Torment and Grim Fandango had two of the most original storylines I have ever seen in a game. In fact, Torment's is much better than lots of novels I've read. It's incredibly good, innovative, dark and deep.

Also, save for the ending, the Bioshock storyline was pretty awesome as well. The plot twist is insane.

Edit: I forgot about Deus Ex, which remains one of my favorite games of all time, years after it was released. Amazing storyline, with some very deep philosophical questions. Dead Space was good, specially if you read the comic book before, as it sets the mood and style. Assassin's Creed was the opposite of Bioshock: its storyline was somewhat above average, but its ending was absolutely fantastic. It was the coolest cliffhanger ever, with all the crazy math, and conspiracy.

I think of FF7 when you say story, but now that I do actually consider it, FF7 had tons of plot-holes, and the setting made next to no sense. Bioshock really was there in terms of setting, all we need now is a game adaptation of Fountainhead
