No you can fight the brotherhood in the game, and I've had the end spoiled for me, while not the level of zealotry the BoS displays in new Vegas or earlier fallouts, FO4s brotherhood definitely aren't the shiny good guys from FO3 and can be morally justifiably fought against if you side with the other factions in the game. How does "chase that guy" differ from "find your dad" from FO3? NV does let you do many other things, but that's no different than FO 3, or 2, or 1... or Skyrim. And as NLS mentioned the whole "dad looking for family" hasn't been confirmed yet and neither has the backstory of whomever the protagonist is. So far the "he's the dad" thing is a theory. The story in every Bethesda game has always been near nonexistent. It's always boiled down to "here's the setting, here's the set pieces, here's why your character is here, now go nuts". The point of every Bethesda game has always been the player doing things and giving their character reasons for doing them, Fallout 4 will be no exception.
