Myrkul lives, Sophia is a fragment soul, Gann's mother, and the super evil ending. I did not see these coming, save the last one

Am I the only one who was really surprised by the nature of the antagonists in Fallout 1 & 3? There were a few hints towards John Henry Eden, but the Master really just came out of nowhere.

Fucking infamous. That twist man. I was waiting for the game to say something like "jk lol trolled" but it didn't, and it was damn mind blowing.

Also, it was the game ending. It was a major plot twist, AND a cliff-hanger.

I actually think Jade Empire's plot twist was pretty weak. I saw it coming pretty fast.
When you fight the supposed "big bad" emperor 15 hours in, I instictively knew Li was the real bad guy. A lot of plot threads (including the BioWare Romance? and Death's End) were left unresolved. Death's Hand being the main villain was just too obvious, so it had to be Master Li. Him being established from the beginning as a master strategist was also a big hint.
And BTW, it's spelled "ridiculously".

OT: I must go with KotOR as well. It's just... just... perfect storytelling.
I'll also give an honorary mention to Devil May Cry 3. The only game in the series with a good story, and the plot twist in mission 13 was well thought out. Bravo, bravo!

of course you can see it coming, especially if you know the bioware-pattern. but i still found it pretty awesome, considering the sheer magnitude of the plan.

about ridiculousity : gimme a freakin break, it's 2am here, i'm writing not in my native language, not in my first, not even my second, but my third foreign language, and i'm neither in a state nor in the mood for spelcheck-nazi'ing at this time of the day ;P

First time I played Chrono Trigger, Chrono's death took me completely by surprise. I didn't play too many games that had the balls to kill of the main character half way through the game.

That's the thing. I didn't know the BioWare pattern. It was my first BioWare game ever. Still an amazing game, though.
I could also tell you it's "spellcheck" just to annoy you, but I won't. XD

Silent Hill: Shattered Memories and Silent Hill 2 tie together in my mind.
They both expertly hide the truth, even at the last minute they don't let you have an easy guess.

While I was genuinely impressed and touched with 2's twist, Shattered Memories had me crying. It was, in my opinion, more impacting due to how long the twist was hidden (You find out the truth at the end). Silent Hill never fails when manipulating your emotions.

Holy shit. How didn't I think of SH2?!
Also, thanks for reminding me that I really, really need to plug my PS2 back in and finish Shattered Memories. And FF X. And Sphinx. And Silent Hill 4.

While not exactly a "twist" because there wasn't a whole lot of direction in a different direction, finding out exactly what Sovereign is during Virmire was quite the shocker.

When Remiel slowly shows himself to be an evil prick. It often happens in JRPGs that the people at the head of a religion turn out to be evil, but the angels themselves, that was new for me. Oh and then God himself descends from heaven and kicks your ass. The writers have cleverly duped me into thinking it was a bland unoriginal story, and then they smacked my expectations in the face and gave me an awesome twisty turny story.
The many plottwists in ToS is why I consider it one of my favorite games.
