I'd like to drop Roland Deschain into Harry Potter. I think it will teach them a valuable lesson about the merits of just shutting up and using a gun :p
Or better yet, drop in Harry Dresden. Show them how a REAL wizard gets shit done.

Also, Alex Mercer/James Heller (it doesn't really matter which) in just about everything ever . . . except for maybe the Spawn continuity.

Ooh, or maybe put Sonic the Hedgehog in the movie Premium Rush. He'd get things sorted out pretty quickly.

EDIT: Also, I think Lelouch from Code Geass would do pretty well in Death Note. Considering all the face-to-face time that Light has with L, I doubt Lelouch would have any trouble if he were to take on Light's role. He wouldn't be able to kill criminals nearly as well, but beating L would be easy.

Take any series and drop in someone/ something from the Doctor Who universe. It is arguably the most OP sci-fi universe right now.
Mass Effect having trouble with Synthetics? lol cybermen.
The republic needs an army? Sontarans have entire PLANETS as breeding worlds.
Warhammer 40k in the middle of a war? Well not anymore since (assuming they don't retcon them out of existence using time travel or their Reality Bomb) the daleks could probably put up a decent fight regardless.

Oh, and the best one, Timelords. Sure the race isn't currently around at the time of DW right now, but for the sake of argument adding in a people who are capable of Space AND Time Travel, ships almost infinitely large on the inside (effectively making universes within universes) and are able to morph into a new person if the thing to off them is fatal but not in that BOOM-Dead sort of way, and you one hell of a party....

Ooh, almost forgot the Doctor himself and, well, in spite of being a peacemaker who saves planets on a regular basis and never carries a gun he has a shockingly high body-count, Genocide-count and numerous attempted murders/genocides (seriously, how many times has Davros or some new form of Dalek/Cyberman resurfaced after extinction?) and I think you have someone who could probably end a war and start another within the space of a day.

Oh, I'd like to see a few of the (2nd Edition) Mage: the Ascension characters dropping by the Harry Dresden-verse and teach him what real "wizards" are -- Mages.

Would be particularly funny to see him face Porthos Fitz-Empress, a (very insane) archmage of House Flambeau of the Order of Hermes: "I'm sorry, "Fuego"? How would you like to see what an orbital strike looks like from up close? Or maybe get teleported into the Sahara desert? Or try casting spells while Friction Cursed?"

And while we're at it, I'd like to see Malkav dropping by the Twilight universe and Ignoring ALL of them.

why does everyone seem so obsessed with destroying "Twilight" characters? are they that well worth bothering with? I wouldn't waste the time it would take personally

myself I would send Link from "Legend of Zelda" into "Game of Thrones" and see what happened

That's another thing, the show spans all of time and space, everything that ever happened or ever will in every place in existence, so even if it's a war against, say, Halo Humans vs. DW humans the other side will always be trumpted because the DW side can always just pick humanity from like 5 billion years in the future, or the time when humans had really good allies.

On top of being literally unkillable...

some of his higher level spells involved summoning dragons very briefly to have them breath fire on his enemies...

or send comets at his foes. Yeah...

Basically... stick him in ANY series you like.
He wins.

I just want a good ol' fashioned Wizard Rumble. Gandalf, Dumbledore, Elminster, Rand Al' Thor, Raistlin, Merlin, Dresden, Allanon, etc. Throw em all together in one last fictional battle!

Figure Raistlin would probably come out on top but it'd be one hell of a contest.

The Namesless One isn't unkillable, he's just hard to keep dead. Within PS:T there are several characters that can destroy him permanently. For example try pissing off The Lady of Pain. Go for it. There's even a special 'GAME OVER' should you do it.

Man, I hope you played Defiance so you know the true insanity that is Raziel's character revelation. There is a really good reason he is so stupid strong.

My vote: Monkey D. Luffy in anything but Waterworld. Because it's Luffy, and he's completely batshit nuts strong.

Orks are tricky but they are not very bright(hence being the favourite pawns for the Eldar), so if he has enough luck, he could pull it off.
He would be hopelessly out-schemed, out-teched and generally be ousted in any way possible by either the Deceiver, Tzeentch(despite him not being able to properly oversee every damn scheme he initiates) or Eldrad(him being dead has no relevance) and he would just be plain curb-stomped by the Imperium, Tardis or no Tardis, him being a xeno and all.
The Tau might be the only race that he could more or less successfully convince to change their plans somewhat using peaceful means.

If I may add my two cents, getting a good cross-over is all about finding two similar power characters and seeing how one would affect the other's world. With that in mind it can still work even if one character is overpowered, because even in the regular stories there are over powered characters. For example I think that Guts from Berserk would be able to take the ring to Mordor all by himself, after he and Schierke slay Sauroman and every single uruk hai in Sauron's army. Kirito from SAO is also completely overpowered in both Aincard and Alfhelm, but it'd still be interesting to see him in Tron even if he would have Jeff Daniel's evil twin begging for mercy in a matter of minutes. Speaking of Jeff Daniels, if John Marston were in True Grit he'd probably be able to kill Josh Brolin's character in about half the time it takes him to do one of the bounty hunting side missions. Alex Mercer or James Heller would make an excellent edition to Magneto's team. Dante, Skips (from Regular Show), The Ghost Rider, and every girl under one of Kyubey's contracts would all make great members of the BPRD. The right Gundam or Knightmare frame could probably keep Japan safe from Godzilla or other gaint monster attacks, while in America the Iron Giant could take out King Kong pretty easily. Eva from Wall-e would do a much better job of protecting John Connor from the Terminators, because she can just spam that over-powered blaster. The Punisher would do a better job cleaning up gotham than Batman, as most of the rogues gallery (as far as I know having never read the comics) don't have super powers that allow them to survive being shot in face and guns are always more effective than fists... Unless they're Kenchiro's fists from Fist of the North Star, his unbeatable Hokuto Shinken would easily kick ass in just about any kung-fu movie ever (and just about any other movie in general), though I would like to see a fight between him and General Grievous. And Boba Fett... well this list is long enough already, you get the point.

I was rather hoping to find people saying "having character X in story Y would kick ass because blah" where "blah" is any reason other than being ridiculously overpowered and eviscerating everything in that universe without spending more energy than it takes for me to cut a slice of cheese.

A little more on topic, I suck at creative writing, fanfic and imagination.

So I don't have a better idea than anyone here, I just wish to judge you all. Take that, society.

By the end of the Cell Saga, the Z-Fighters could casually blow up galaxies. By halfway through the Buu Saga, they could rip through dimensions for fun. Believe it or not, the DBZ universe did have some loose rules set up in regards to what people could and couldn't do. It's just that, by the end of the series, the characters could ignore the physics of their own universe and do whatever they Hell they wanted. And Goku, being the baddest ass of all the asses that are bad in the DBZ universe, would, in any other work, be the instant-win. The only thing I can really see as being fair to put him into would be the Bible, but even then it's iffy.
