That's kind of the point. Rebuild 2.0 finally gave the complainers what they want, a more determined Shinji who did the generic hero thing - he risked it all for the girl. It's also not a coincidence that Shinji was asleep for 14 years (the same amount of time between the release of the original series and 3.0) and spends most of the film wallowing in the wreckage of set from the original series. Kaoru's speeches - "stop being a fucking manchild that wallows in the past and get on with your life" (paraphrased somewhat) - are directed at the audience at least as much as they're directed at Shinji.
Overall it's a very interesting film, and I LOVE how each of the rebuild films have prompted reanalysis of the previous films, but it's not a very satisfying film because Shinji's depression-driven lack of agency is back in full force.
