Mass Effect
I was really intimidated by Sovereign when you first speak to him. The music and the voice made that moment perfect.
Mass Effect 2
The first time I did the suicide mission both Garrus and Tali died, I was almost moved to tears.
Braid
The last chapter when you realise that you are not saving the girl of your dreams but you are just a creepy stalker.
Knights of the Old Republic
I am Darth Reavan, what? when? how? why?
Final Fantasy IV
I followed my kings orders and killed a dragon in a cave to deliver a package to a nerby town only to realise that my king only wanted the village destroyed and that I had helped him do it. Also I orphaned a kid by killing the dragon.
Dragon Age: Orgins
There are many reasons to why Dragon Age moved me but one scene is the Brood Mother. Not only is the creature disgusting but it has a morbid and sad backstory.
Shadow of the Colossus
Every time I killed a colossus it felt wrong and when the shadows came out I was terrified. It did not surprise me when I learned that Dormin was evil but it did shock me all the same.
Silent Hill 2
Finding out that James killed his wife.
Heavy Rain
Watching some of the things Ethan did for his kid was very tuching.
Also Scott Shelby as the Origami Killer surprised me a lot.
Red Dead Redemption
John Dies, also in undead nightmare when you talk to the last sasquatch only to learn that his kind is not evil at all and some maniac has almost killed them all in the belief that they were said evil. That maniac is John himself.
Alan Wake
You are a writer that has written another writer into axistence that also wrote you into existence so that you could defeat the darkness that only exists because it forced you to write about it. Holy hell that is a lot to figure out.
Resident Evil 4
When you play as Ashley. It was so scary that I paused over and over again only to catch my breath.
Okami
The game itself is wonderful. I felt sympathetic to it's world and wanted to heal it from the dark corruption
The Legend of Zelda: Ocarina of Time
The Deku Tree died? but I just tried to save him! Why did he die?
The Legend of Zelda: Majoras Mask
The eyes of Majoras mask scared me shitless, I was also sympathetic towards
skull kid since he was lonely.
Gears of War 2
Dom sees an illusion of his happy wife hugging him only to find out that she is basically mindless because of all the torture so he has to shoot her.
Call of Duty 4
The nuke killing you.
Earthbound
Giygas.

Most of these games, but I'll pick out some specific parts.

Mass Effect:
Saren shooting himself in the head, then being reanimated by Sovereign. I was shocked when he shot himself and freaked out when got back up again. And the ending, of course.

Mass Effect 2:
Tali finding her father on the Alarei ;_;

Persona 3:
You die at the end, but you get the impression that Aigis is going to be okay living like a human without you. I can't think of any bittersweet ending with better writing or execution. Those last lines of dialogue are just heartbreaking.

Persona 4:
Rise's romance subplot. She was the opposite of everything I was expecting when they introduced her (in a good way). Also http://www.youtube.com/watch?v=6pAb68IUR3E

Silent Hill 3:
Heather is the only character with good acting in the game, so she's very easy to sympathize with.

Fallout: New Vegas:

Dragon Age: Origins
My character dying at the end, and I had like, become attached to her. Leaving her Leliana at the gates after having her as the love interest made me bawl my eyes out T_T.

Assassin's Creed
Finding out you have been nothing more than a simple pawn for the whole game really pissed me off, like in a good way. I wanted to kick the master's goddamn ass.

World In Conflict
Bannon's sacrifice really changed my opinion of him... Well as it should have, hell they did a good job to make you hate the bastard up until the Battle of Cascade Falls.

Gears of War
The berserker always scared the living shit out of me, I felt like it was really hunting me. Just imagine fighting one of those as a real COG soldier in person T_T.

Gears of War 2
The COG going on the offensive seemed to inspire me ingame, I wanted to slaugther the locust after Prescott gave his speech. Tai committing suicide because of the sheer physical torment, I just couldn't believe it, and he was so tough before, like he could shake off anything. When Dom finally found Maria I just lost it, I cried so much after that.

Left 4 Dead 2 (Seriously)
When you find Bill dead in The Passing I remember thinking "no, no this isn't real, he can't be dead, no no no no no!!". I never expected to be emotionally moved by a multiplayer game -_-.

the entire game is very moving, but the part that really got me was when he sits down in his abandoned office and watches the video of him and his sons in the backyard. tears.
The game's story makes up for its use of only QTEs.
it's technically not a game, it's an interactive drama experience! any actual skill required would ruin that!
And this is why its so damn hard for video games to pass as art. Its about how it makes you feel and think that matters. Not skill

Super Paper Mario. Seriously the greatest story for a video game is in this. The antagonists are so well written you could say Chekhov or Shakespeare wrote them. Bleck is a tragic hero!!!

I am a little shocked this thread is still going.

Killer 7. Not even the ending, although it is just as trippy as the rest of the game, but how they relayed a political message into a game without becoming too preachy still amazes me.

Red Dead... I knew what happened because of an asshole friend, but it still was sad. The proper ending playing as Jack always gets to me.
Finding the wounded man in front of the church in Diablo.
Games like STALKER always gave me the sad feeling of what the apocalypse would be like (same with Walking Dead, the TV show).

Metal Gear Solid taught me that you could have complex, involved plots without having to play RPGs. I love that series more than I can explain. I know how overly verbose it is, I understand all the problems with the series, but strip away all the crap, and there's a gem of story in there.

Halo Reach, i shit you not.

Seriously, i fucking love Halo, and i loved Reach's campaign. But honestly, without the music that game wouldnt have been epic. At all.

Halo fan or not, listen to this awesome track.
I can't remember what cutscene this music is from, but it fucking rocks. Wait for the guitars at around 20 seconds, shit gets real yo.

I know what you mean. I love the atmopsphere so much that I spent the first (in game) day just admiring the ambience outside the Hazuki house.

Indeed, ICO is a thing of beauty which I much preferred to its more popular and revered partner, Shadow Of The Colossus.

The ending was so beautiful it brought a tear to my eye.

especially the second ending when you find Yorda on the beach- made me feel warm and fuzzy

Bioshock, when you meet Andrew Ryan.

Not so much tears as general frustration and sympathy for the main character.
